Because everypony thinks Celestia is great. And if they hear that a powerful shapeshifting monster killed her, there would be riots. On top of that, she is still Luna's sister, and, I'm not sure about you, but as much as my brother is an annoying prick, I'd still be devastated if he died.
I'm sure Weapons_X will give you a few more reasons, (other than the Plot, ) but that is my take on it.

Seems like a bargain compared to starting a World War that will devastate Equestria and butcher if not their own population, then at least hundreds of thousands or millions of aggrieved, essentially innocent victims of Celestia's misrule.
If I found out that my brother had spent the last thousand years shitting in the world's faces and attempting to conquer and/or oppress every nation he could get his grubby mitts on, I'd tell them to choke a bitch and call it a job well done. Family loyalty only goes so far.

It seems you got a bit of the wrong impression, Jay can't use his army to just wipe them off the map right away but he can use them in a logistical capacity without harming anyone's reputation. In fact, seeing these creatures that have been historically feared and despised working night and day to protect the citizenry would cause them to lose some of that hatred. As for using them in a combat role, fielding them as front line soldiers would give Luna a reputation for hiding behind monsters and reinforce the Nightmare Moon side of public opinion. However, if the tide breaks and Equestria is about to fall, public opinion doesn't matter. Should that come to pass, Jay is promising to not hold back in his efforts to preserve Equestria.
Luna's defense of Chelly stems more from a lack of understanding the scope of what has been happening than a familial bond, which is explored later in the story, and her optimism after making a new friend. After that initial confrontation, Luna's motivation moves to match Jay's: Chelly is incredibly good at maintaining the status quo. Neither Jay nor Luna have any justification to kill Chelly that would prevent widespread riots and neither can they toss her to the wolves as this would result in the same outcry, but they aren't saying they'll protect her either.
Jay and Luna both want Equestria safe. They may have different ways of imaging how to accomplish this, but that is their end goal. Chelly isn't a pressing issue yet, so she isn't being targeted for deposition. Luna also can't take control of Equestria from Chelly less than a week after being cleansed of Nightmare Moon or she risks a woldwide panic.
In short, the main cast is between a rock and a hard place, searching and planning desperately as they try to figure out a way through this. Hope I cleared up any confusion, this comment turned out way longer than I intended it to.

I'll admit, I started skimming the chapter after the "hoo-ah Equestria" stuff started, but I guess what I'm saying is, I'm not sure why he supports the status quo to begin, because the status is clearly not good. It's such an inconsistent reaction. He's clearly not particularly friendly with Celestia herself and going by the fact that he has lived as griffon for a thousand years, he has no reason to favour ponies to this degree just for the fact that they're ponies, either.
It just doesn't really fit the character as you've been portraying him up to that point. He has no real reason to care about the ponies sovereignty and he should really be equally concerned about all the non-ponies he'd have to butcher to even try defending the place - not for Luna's sake, but for theirs. He's supposed to not be a monster, after all. It's not like they're planning to march in and slaughter the population wholesale, this is a military action to depose a tyrannical and aggressively expansionist government. If anything, he should want them to go get it over and done with it as soon as possible with a minimum of fuss, not to stretch it out in any way.
And yeah, the whole "there might be riots and instability" thing just seems like really, really weak reasoning. There might be, but at least they'll be over quickly and substantially less individuals will die as a result, compared to a massive war of The World vs. Ponyland. It just all completely makes no sense to me, given the stated premise of the story.
I'll admit, this may be my frustration with the sudden shift in plot direction speaking. I'd be appreciative if could tell me whether that's going to be a central focus of the story after this point, by the way. You've got some good prose in here, but a sudden war epos out of nowhere isn't really what the description told me to expect and it's not really what I want to read, either.

It isn't really the focus, more like this looming threat hanging over the cast. Almost twenty chapters later and it's only been a couple months, so this isn't really a war story. I thought about going that route, but after thinking about the disparity between Jay and everything that isn't an alicorn I decided to go a different direction. It's kinda like the first few arcs of "Man of War," if that helps.
Jay's motivations are explored further in the story, so I'm hesitant to reveal too many spoilers. His method of fighting in particular comes up as a point of controversy in Chapter 16, specifically how he tries to...this is damn difficult to express without giving anything away. Let's leave it at this: he has a method to his madness that he believes will save more lives than he takes.
The status quo point is also elaborated on further into the story and presents the same issue. Although, to sum it up without giving too much away: Having Chelly focused on finding him while he lives quietly in her backyard is better than any alternative he can foresee, while using a gryphon disguise allows him to hunt without drawing suspicion. It isn't perfect, and he recognizes and acknowledges this, but it does work. Even the other nations were following a live and let live policy until another option appeared on the table, Luna's return.
Contrary to my long posts, I'm enjoying this. It's been a long time since the motivations behind the actions of the characters were challenged. Also, the first few chapters are still in need of a rewrite. Once I get (myself and the rest of the crew) around to working on that, it should clear much of this up ahead of time.

Not a lot, no - I didn't really like that one and never got past the first few chapters. I get the gist of what you mean, though. So long as the rest of it doesn't take part on a battlefield, I can deal.
Well, just so long as you don't mind it. I tend to overthink stuff sometimes. You've clearly put a lot of consideration into just what exactly his motivations are at that point, though, so I'm willing to take your word on it for now and get back to you about it if I still find it unsatisfying later.
But yeah, it probably wouldn't hurt to do another editing pass and make his reasoning a bit more clear. As you can tell, I find it a bit hard to fathom.
