Twilight Sparkle inevitably messing up a spell or another—presumably Starswirl's—and is transported into Zootopia. She would be stripped of her power, and she would make an effort to return. The Plot Twist would be that Starswirl was transported into Zootopia as well when he first performed the unfinished spell. In the story, Twilight would coincidentally retrace Starswirl's steps, and follow the puzzling clues left by him while trying to make sense of it. Along the journey, Twilight would receive help from the cast of Zootopia—Judy and Nick investigating a 'closed' case of the missing stallion, or something like that—and at the end of the story, she would find what was left of Starswirl—his journal, research, and last words.

When she looked at Starswirl's last book, she found the last few pages in a hidden slot, but unlike the others, these were written in a cryptic ancient Equestrian Alicorn language. Only a select few could read this let alone understand this language properly.

when Princess Twilight Sparkle woke up, she was in orange clothing like her human counterpart, but unlike her, she was still a pony the only difference was that she was suited to walk on two hooves. "Ow, my head. Why am I in jail did I do something wrong? Will somepony answer me?" she questioned as she heard the two voices again...

*click* "Prisoner #162019, please put your hooves above your head. If you refuse, I will use force." A guard said...

"Ha, ha, ha that is rich, you are not kidding, are you? I am sorry for this mistake Princess we will let you go." Nick Wilde said with sarcasm...

Judy Hopps said then continued, "Hi Princess Twilight Sparkle, sorry about my partner. You see that the first case in the ZPD was about a 'missing Stallion with a weird horn on the forehead' it has been closed because we could not read the old clue it was written in a language we have never seen so if you could write your name in your native language? because if these match we would need your help to finish the case that baffled the greatest minds in the ZPD."...

"Wow, I have a proposal for you... you can A. help us in this oldest case to get you home, B. stay here locked up in jail, C. we free you and you solve it yourself, or D. we free you and you do not get the only clue to get back home. Your Choice." Nick Wilde said.

Now back to the story...

"Is there choice E?" the Princess asked.

"No Princess there is not a choice E. Which one of the four do you choose?" Nick questioned.

"I choose to help if I can I just want to go home, officers." the princess said as the metal bracelets came off of her.

"First, the confiscated stuff on you when you arrived, you do not want everybody to think you escape jail do you?" Judy Hopps asked.

"No, I guess not." the princess said as Nick, Judy, and herself went to the evidence room to get a shirt, pants with a tail hole, a gown, a crown, and a backpack full of odds and ends. But the princess would need these objects later to solve 'the oldest case in the ZPD history,' and she would need all the help she could get.

"One question, I did not bring all of these things from my home so who are the rest?" the princess asked.

"Well, what we could decipher from the old clue was, 'if there another like me claiming to be an Equestrian give them these objects, shirt, pants with a tail hole, and a backpack full of odds and ends.' the rest is gibberish to us, but with you..." Nick Wilde said hoping the princess would finish the sentences for him and she did.

"I could decipher the rest for you to solve this case. well give me an old clue to me, please." the princess said as she was giving the old note. It is mostly written in cryptic ancient Equestrian Alicorn language, and the rest was written in what looks like must be their language. But that leads to more questions like why would Starswirl the Bearded write in two languages and other ones, the princess thought.

Five hours later...

"Okay I think I got the clue in modern Equestrian language, but you might have to write down in your language, but this says,

'Dear reader, if you are reading this then you have not to heed my warning. While this world may be peaceful now, I have learned that in the future events a timberwolf or should I say ...{can not translate properly} plan to {...} but I will soon have faith in {...} and {...} they will make a great team. But this is important if you are a unicorn or an alicorn use your magic wisely for you can make twelve spells in this world before your magic is gone in the backpack is a magic counter watch that counts how many magic spells you use and how many you have but unfortunately, you must use a magic spell to run it so you will have eleven magic spells left sorry, but whatever you do not use your last spell for something dumb use your last spell to leave here.
Oh the next clue, my mind can be senile at old age, Where it rains all of today on a peculiar day in May is the way will brighten your day.'

The princess said as she put on the watch and used a clock repair spell then the watch said in Starswirl's helper's voice 'Eleven Magic Spells uses left.'

"The Rainforest District! But it will not be may until five months down the road." Judy said.

"Well, what are we waiting for? Let's go!" the princess said.

"Hold up Princess; you are getting ahead of yourself. let's sleep on it at our apartment there is room for you, Your Highness." Nick Wilde said as he, Judy, and the princess went to Nick's apartment ready for their next adventure.

Should there be an anthro tag on here because the characters in Zootopia are all anthropomorphic animals?

Your chapters could use a lot more detail as I'm having a hard time following the story. Try to describe the places, the characters' looks, thoughts, and emotions. If you could do that, I'll give it a like.
