It's not the best fanfiction I've read, but it's still very enjoyable.
One minor complaint:
The end of sections 1-6 are a bit repetitive. I know that was the intent but it just seems... out of place, so too speak.

Great work and nice look into the lives of the Elements of Harmony after five years.
I especially was surprised to see Fluttershy by herself, as I would have thought she could assist Applejack from time to time.
Also, I laught at the funny irony of Pinkie's job, as it fits her perfectly.
However, while We do know the fate of Applebloom in this storyline, I was wondering if we will see the rest of the Cutie Mark Crusaders as this storyline progress ?
Still it was a great update start to the sequel and a nice cliffhanger as well.
As it seems that bad tidings are coming...funny thing though is where is Pinkie Pie and her "Pinkie sense" when all this is going down ?

Great cliffhanger as it was a nice moment to see the Apple sisters trying to calm themselves with their big brother hurt.

Also it seems that once again Rainbow Dash's life is in danger as she tries to rescue Scootaloo. It's only lucky for them to have landed in FLuttershy's house.
I was surprised to see Sweetie Belle in this chapter, as I was surprised to see her and Rarity not speaking to each other. I do wonder if she and Vinny are okay with Pinkie and Rarity captured by the "New and Improved" Trixie ...
So now Trixie reveals herself to Twilight and the Princess, but can the Elements of Harmony be gathered in time to stop her ?
Especially when they are down 3 Elements...

As big of a Spike x Rarity fan as I am, even ~I~ have to admit that it is a bit of a Mayfly/December romance. Spike x Luna is acceptable. ...but what would a dragon/alicorn foal look like?
Now to the serious stuff. Trixie is being played for a chump, Loyalty is down for the count, Loyalty 2.0 is wounded, Generosity and Laughter are captured, and apparently Friendship/Magic is starting to feel the effects of her Element slipping.
I'm not shipping them... Spike was feeling emotionally hurt, and figured Celestia would be too close to Twilight to have an impartial opinion on the matter. (He was wrong.) Luna, on the other hand, isn't quite as close with Twilight, and in his view, would lend him a less biased ear.
Great update as it seems that Scootaloo is dealing with the pony version of Survivor's guilt.
Sweetie belle start to understand her sister's life a bit better when it comes to protection in lower level lands of Equestria.
It was nice to see

I am sad to see Fluttershy lose her home like that, Now where in Ponyville can she live ?
Interesting cliffhanger ending as something powerful is needed for the Elements of Harmony to be drained of their powers. What is the "New and darkly improved" Trixie is planning ?

You know... Nightmare always struck me as Lawful Evil, rather than Discord's Chaotic Evil. Perhaps THAT is why she wants to take him out, before he sees how far the rotten apple has fallen from gnarled tree.
Also, one wonders how much of Trixie's free will is left rattling around in there, given her natural resistance to Nightmare's obsorbtion, verses being tricked into mind controlling herself. It will be interesting to see how well an ego with it's own mesurable gravatational pull stands up agenst the macanations of gods, demons, and alicorns.
Okay I think Possed Trixie has gone a bit too far with her new body and powers.
I mean it felt that Trixie was fighting it for the moment, but then lost her will and concentration to bend to the malenvolent force that is within her.
Also, interesting way of showcasing the importance of this situation and how much damage it has cause all of Equestria.
Also I didn't expect a Vini Stratch and Sweetie Belle pairing...
I mean that truly threw me into a loop.

Chapter seven is actually in the process of being written, but I hit a slight bump in the creative process. I'll try to get it finished and up by the weekend... but no promises. Especially a Pinkie Promise... she can be vicious when one of those gets broken.
Oh goody. Pinkie is half way to Cupcakes right now, Rarity is the new Derpy (Faust, I HATE that version; Give me klutzy but loving mother Ditzy Do anyday), there are two Trojan Ponies in the Castle, and Nightmare Discord has become an Omnicidal Elderitch Abomination (Firefox is NOT being helpful with ANY of these three words).
Oh, and the Element of Magic's name is a misnomer, as it runs off of Friendship, and as such Trixie is going to fail HARD.
And the heroes are now Screwed as it seems that Discord had a plan for everything that was predictable and prepared by Celestia.
It seems that now that Luna has caught on to Discord plan, it maybe too late for all.
Only a miracle can save the Elements now.
