This story really deserves more attention. However, I do have to suspend my disbelief a bit that all these people just accept the story of "we're actually ponies from another dimension", when really they'd be more likely to A) laugh at them, B) burn them as witches for their magic, or C) attempt to cure their madness and hysteria (probably through leeches or bloodletting).

Maybe. But I'm an optimistic sort of guy. Also I don't think there would've been too much witch hunting as that sort of paranoia had died off long before the revolution. Also their reactions are based on the fact that the world around them is changing so drastically and they have already seen so much that they wouldn't be too shocked. But again, this is fiction. It is meant to be a bit more optimistic.
Hope you still enjoy it though.
I only have one problem with the story and that is rainbow dash is being called a he when actually it's a she. But other then that I'm loving this.
Wouldn't this also take place during the era of Assassin's Creed 3? I think so. :D
