There are few active parents in anime and manga. So far, I can list Inko Midoriya from My Hero Academia as an example of a loving parent who averts this trope.
I think you could add third points. Something about them not able to jus constantly walk into another world to get something like a self-defense tool.
And then the many times' something weird and magical happened that should garner attention.
Also, consider that government isn't the only one who can observe you but groups of normal people, networks of people exchanging information, etc.
Just like hackers have networks to exchange information, for many reasons like to notify about the newest exploit, leaks, etc. And in this scenario about a certain school.
That could be people that already were in school,city and people who got interested in situation and come to investigate.
Everyone can be a spy of these groups.

The parents not being seen is usually more so because they have to work ridiculous hours to support the family and is why many japanese kids are so self-reliant or displayed as being more mature in some ways. Most of the time the children understand it but in some manga and anime it is either the cause of friction between the family or what allows everything to go wrong for the characters. So it does get addressed it's just culturally accepted and understood over there.
