Unknown to most ponies, Equestria is covered in a warm blanket of radiation, and it’s Twilight that discovers it.

She reacts as only Twilight can.

I was expecting a punchline involving Twilight having set her Geiger counter to the wrong scale, and spazzing out over what amounted to a Banana Equivalent Dose worth of normal background radiation. I'm a bit disappointed, actually.

ETA: Not so much that you didn't take the "Banana Dose" route, but because you left it at "OH NOEZ! RAY-DE-AY-SHUN!!11eleventy-one" and Celly domed the Crystal Empire to placate Twilight, when you'd already established that, whatever the background level, it was harmless (per Celly's whole discourse on it being related to Harmony). It just fell flat, sorry

The nuclear weapons used by humanity increased background radioactivity to noticeably elevated levels (they’re probably just above what a nuclear technician is allowed to be subjected to now, but were originally probably closer to being outright dangerous), but Celestia decided “I’m immortal, not my problem,” gave it a nice non‐dangerous sounding name — “harmony” — and left the populace otherwise uninformed of the risks in order to prevent an outcry. In order to continue the cover up she decided to prey upon Twilight’s stupidity and hence the dome to “fix” the problem.

Cosmic background radiation is gamma rays emitted constantly by stars. Thanks to that, as well as some amount of radioactive material- very little, but still some- being present pretty much everywhere on earth, Geiger counters always click some. Besides, not all nuclear radiation is dangerous. Alpha radiation can be reduced to negligible levels by shielding consisting of tissue paper or human skin. Alpha is only dangerous if you ingest it, since internal organs aren't resistant to it like skin.
