A Borg sphere is thrown across the Delta Quadrant to Equestria thanks to an unkown event that also shifts Voyager out of Borg space, and crash lands on the planet's surface.
Witnessing this, Twilight Sparkle finds the mysterious metal ball that fell from the sky in hopes of discovering a new species, but the Borg are more interested in her magic than being friends.

I love everything about this story.
Except for the fact the borg only assimilate humanoid species.
And even then, most are deemed unworthy of assimilation.

You raise a good point, but these Borg are separated from their collective, so they would try to increase their resources in hopes of survival.
They also assimilated the ponies because of their powers. Pegasi control the weather without technology, which is impossible to the Borg. The Unicorns have magic, which they would find intriguing... And I have nothing for Earth ponies, but bear with me. All will be explained soon.

Anyways, I like how you wrote this, and I agree with the suggestions Firebolt gave. Pegasi and Earth Ponies would make kick-ass tactical drones. And the unicorns science drones.
Anyways, I can't wait to see how the Voyager crew handles this situation. Also, will they ever get Twilight out of the borg's collective, like they did 7 of 9? And what of the other Element Bearers? What they get assimulated, or will some escape and join Voyager's group to help save the planet? And if one of the survivors is Pinkie Pie, I have this suggestion: Put her with Tuvok! Her antics to try and get Tuvok to smile would be EPIC!
If not, a reminder: Pinkie Pie Assimmulated as a borg = NO WIN SCENARIO.
Meaning, if she becomes borg, both side are screwed!

For example, if Pinkie Pie and Rainbow Dash are among the survivors that join Voyager's crew for help, wrap your minds around this little idea:
Pinkie Pie, Raindow Dash, Tom Paris, and Harry Kim joining forces to pull one of the biggest, epic pranks of all time on Tuvok after he get on their collective bad-side.
Also ideas:
-Pinkie Pie getting along with not just Tuvok, but she and Applejack would help Neelix in the kitchen and make a lot of wild sugary treats that would put Pinkie's famous cupcakes to shame.
-Twilight Sparkle (if they free her from the collective) getting along with Janeway as well as the whole crew, as they all "speak her egghead language."
-Fluttershy and Chekotey getting along, and helping fluttershy find her animal guide.

482260 only problems with that the event that landed the borg sphere on equestria sent the two ships in different directions, and I think Janeway side it shaved like 3 years so that would mean that Voyager will have to travel for a couple of years AWAY from there course to Earth and second plothole is did Voyager even know they was being tracked by a cube who lunch the sphere to inspect the shuttle thrid and last little plothole Janeway is self righteous and Fallows federation dogma like a priest would a holy book so she will fly past equestria like it was not even there

You make an interesting point, but I didn't say in which direction the shpere had been sent. It could be on Voyager's path, or in the oposite direction. The cube followed Voyager disguised itself as a sensor echo, or as background radiation, and the ship and shuttle were too busy being distorted at the molecular level to actually notice a Borg ship. And as for Janeway's dedication to the Prime Directive, my response is 'distress call'.

Actually, Janeway offers several different technological options to the government of the water planet to help them with their plight but they politely refuse. Janeway doesn't pressure them because of the Prime Directive.

I understand what Firebolt is saying here, but if that were the case, my only suggestion to get Voyager to Equestria is to have either Princess Celestia or Luna (whichever one is not assimulated yet) open a wormhole to their world, in Voyager's flight path. And once the story is over, Voyager would be sent back to where they were before the wormhole appeared. I'm sure somehow the two princesses can make it happen, since we don't fully know the extent of their powers. Either that, or Q/Discord does it for kicks.
I also have another idea for IF Twilight gets freed from the collective:
Twi would get REALLY obessed with the Doctor because he's a hologram, and she finds his artificaial nature fascinating. At first, the mane6 think he's some sort of ghost or spirit, but of course Pinkie Pie breaks the forth wall by saying, "silly fillies! He's a hologram! A projection made up of photons and force fields!" And everyone and everypony in the sickbay are like "WHAT?!" @__@ like how the hell does she know that? And she's like "I dunno. It's in the script?" XD
Also, I see B'Elanna Torres getting along great with Applejack, while Tom Paris teams up with Rainbow Dash.
And the Cutie-Mark Crusaders getting along with Naomi Wildman and causing trouble for 7 of 9 AND Tuvok! XD

Sod it. I'm in a good mood and I return to college tomorrow, or later today to be precise, so I'll put it up now instead of tomorrow. I probably will find less time to write this, but I will update at least once a week, and if I don't update for ten days, then my tutor has killed me. If that is the case, then please locate my dead body. I did a dodgy thing before Easter and now it's time to face the music.

I have to say, this chapter isn't bad. If the whole mane6 get assimulated, I hope Voyager gets them out and frees them. There are some missing words, like when spike said, ‘This is my big chance! Time for the Spikeinator work his charms!’ you forgot "to", as in ‘This is my big chance! Time for the Spikeinator "TO" work his charms!’.
Other than that, the gramer is good, even if it needs some work, and the character's personalities are dead on.
I can't wait til Voyager comes in to save the day. Because that's what I want to read. And it'll be great to see Twi and the mane6 get freed from the borg and join Voyager, and have the characters interact like I described. Pinkie Pie's antics with geting Tuvok to smile would be pure gold. Same with her, Rainbow Dash, Harry, and Tom pulling pranks on him.

OK, I read it so far and I like how it is going (the characters are acting rather naturally other than I am not sure an assimilated Twilight would act like that (haven't watched enough Star Trek to know how newly assimilated borg behave let alone the full range of behavior not so recently assimilated borg are capable of)).
About Janeway and the Prime Directive. Undoubtedly she would notice that the ponies moves the sun and moon (well, two of them do it but large numbers of unicorns can do it together but haven't for some time), control their weather, and change the seasons manually; which are pretty advanced things to do. So while they don't use technology to do their impressive feats, they can still do them so they might be considered advanced enough to not be passed by due to the Prime Directive.

Anyway, Voyager reference at last! Some of you were desperate for Voyager to make an appearence and what better way to do so then via Pinkie's randomness. In my opinion, I think Pinkie is a juvenile Q in pony form, but then again I hate Star Wars.
