That might be worse, actually. Depending on how you set it up it might lead to combinations of chromosomes that are nonsensical or left unexplained.
On another note, you've shown that wings and hermaphroditism can be bestowed separately. I can't think of why Celestia would insist on applying the latter to Twilight except for shits and giggles, which would make her a troll. She didn't even clarify to Twilight what she meant to do. Does she expect Twilight to go make many little alicorns?
Personally, I like to think of alicorns as embodying the features of all Equestrian ponies. Alicorns aren't genetically different from regular ponies; powerful magic makes them express all the traits in their genes. Functional hermaphroditism is be an inseparable part of that package: Celestia could not make Twilight an alicorn without making her a hermaphrodite as well. Oh, and since alicorns are still genetically female, all their offspring with other females would be female as well.
You could apply just that detail (hermaphroditism = female genes + magic) without the inseparability.
I'm sure this is going to be hilarious and all but...
