I would say go read Rainbow Factory for that; I haven't either, but it sounds like this fic is meant as a sequel of sorts. As for what's killing them, Cloudsdale is too close to the sun while it's having an eclipse--therefore, the heat would become far too intense and destroy everything. Hence the title, Icarus, the man with wings who flew too close to the sun.
I don't understand the story.
If celestia and luna control the sun and moon. couldn't they have just moved them away to prevent the eclipse. the ending confused me even more, as it seems that the princesses purposely brought this as a punishment for cloudsdale inhumane rainbow creations.

I read rainbow factory and It doesn't explain it. The voice still makes no sense, and an eclipse blocks out the sun so if anything it would get cooler. Plus, if it really is hot enough for ponies to melt in Cloudsdale, there's no way this wouldn't affect the ground at all.

Okay, let me explain this to you. In the fanfic Rainbow Factory, Cloudsdale is basically Nazi Land, and the Rainbow Factory is a Concentration/Death Camp, and instead of killing Jews, they killed Pegasi who failed their flight tests because they were inferior fliers in their evil minds. Rainbow Dash was practically Adolf Hitler in that she was in charge of running the Rainbow Factory, killing the failed Pegasi, and using the bodies to make Spectra for rainbows.
This fanfic is where the Nazi city of Cloudsdale is judged by the destructive power of a magic eclipse. It could be a Devine force apart from the alicorns, or maybe they are the ones who did it, but Celestia is lying to Twilight to spare her the horror and heartbreak of Dash's attrocitoes. Luna is burning the records so that all of those events can stay in the past. As for the voice, it could either be the higher deity or the alicorns, but it could also be the ghost of Scootaloo
Let's take the "punishment from a higer being" as true, there is still one thing I can't understand: how can an eclipse melt Cloudsdale? Eclipses happen when the Moon blocks sunlight, so it should have had pretty much the opposite effect. To make Cloudsdale melt, somethig like a huge peak of solar activity would have been needed.
Also, I can't understand the "too close to the sun" idea. Is it some kind of metaphote to say that Rainbow Dash wanted too much from the Rainbow Factory?

727665 Well I wouldn't put too much thought in it. I honestly wish I had when I wrote the thing, but... eh, I was zombified. It was meant to be some supernatural thing that destroyed cloudsdale and the ponies in it, but when I started, I didn't even have a reason for it. At the end the Rainbow Factory thing hit me, and I shrugged and wrote it.
