You know what is funny? I read fanfics with murder, arson genocide and other awful things. Not that I consider them ok, but I didn't really care. However when Twilight said "I'll just change the parameters of my experiment!" I out loudly said: You can't do that! You should be ashamed!

I love this! Bodyswaps are usually about a frantic race to return the swapped individuals to their bodies, so seeing them actually try to go through with it is a really nice change of pace, and Twilight and Pinkie are so adorable trying to be each other. Can't wait for more!

Every time I see the words "What could possibly go wrong?" I imagine it in a deep, ominous voice with foreboding echoes.

Wow I assumed this was dead. I'd all-but forgotten that I'd favourited it. Well, glad it's back, because this fic had a promising start.
Took half a century, but it was worth the wait.
Okay... from the structure of that one paragraph, I assume it was Twilight who got an ear flop? It is a bit unclear, though with Twilight's line in there it's probably a good guess. Though you should probably reword it into something like: "Twilight felt one of her ears flop." Less confusion here, because given how I sometimes see authors mix up an action of one pony with a line from another pony into one short paragraph, so it looks like it was one and the same pony where there were two, I am unsure who got the Sense here.

I'm surprised that there hasn't been a canon episode like this. I mean, they had the cutie mark swap, but the Freaky Friday body swap happens at least once in almost every cartoon. Disney loves this trope. Ghostbusters, Garfield, Flintstones, Futurama, Family Guy... it's tougher to find a cartoon that doesn't do it.
So far, I've only read a few fics on here that use this theme. JJ Gingerhooves' Role Reversal is a good one.
Yours is shaping up to be good as well. Twilight has obviously been working way too hard when she trusts Pinkie Pie to look through her notes and not summon Cthulhu by accident.
