You have an interesting premise here, but PLEASE get yourself an editor. The incorrect use of commas makes most of the dialogue seem forced and inexpressive.
I am a fan of Twilight as her daughter.
There are a few good moments that you can get from Fluttershy being one of her daughter. Being royalty would get to her more than most.
After seeing Maud Pie, I say Pinkie Pie fits in well with her family. The same for Applejack.
I think Rarity would fit too well into a princess and have little story telling moments.
As for Rainbow Dash, There is the sonic rainboom and her mane but what type of story telling moment can she have. You could have the changes happening to her body is messing up her flying and make it harder for her to join the wonderbolts.
There are some side character you can try if you want to risk it. Trixie is a common pick. The rest are a bit undefined in the canon.
If I had to pick three then I would say Twilight, Fluttershy and Rainbow Dash since they have the most story telling with it.

4131495 Good point let me see umm the first reason is that I LOVE story's were Celestia is secretly Twilight's mother and Twilight is Celestias student and they are very close it would make sense and Twilight is very powerful! second reason is that rainbow dash has a rainbow mane Celestia has a rainbow mane and it could also be a reason for the shear amount of speed that dash is able to pick up compared to a normal pegasus and third well out of all the other cannon characters I could see Trixie being the next most likely I don't really have any reasons for the trixie so I guess I don't know who I would pick for the third daughter.

Why not try Blueblood? He is a white unicorn stallion. It would explain why (one reason thou) why Celestia wont let him betroth Twilight.
If so, i believe Blueblood is the oldest/first born. Either that or Cadence is another child and the oldest. And twilight is the youngest.
If any of which i said is true (and itll be found out as we read) then i would also like to suggest that the three (Cadence, Blueblood, Twilight) were born not as alicorns, Cadence as a Pegasus, and Blueblood and Twilight as unicorns. Even though thay were not born as alicorns, they still have the potential to be them; an accention that requires a great feat being done. Cadence assended at a young age when she save (whatever she did) with Love. Twilight as now ascended for magic and Friendship. But Blueblood has not; maybe he cannot.
I also think that Celestia sent away her daughters (at least with different parents in Twilight's case) because she knew that they would be OK and assend. But she kept Blueblood for 1) he could not assend ever or 2) (and it is weak) she wanted to have her son nearby (for reasons that would be complicated to write and understand)
Any way that was my sorta headcannon with this story (and believe me, my brain is hurting after that explosion) or maybe i am just taking this too seriously
4133732 Well, if you read the first chapter, it said Celestia had three daughters, so that cancels out Blueblood being her son. And the chapter also said they were born on the same day, so since they are triplets, that cancels out Cadence being her big sisters. I did like the reasoning you had behind your suggestions, but I cannot use Cadence and Blueblood as her siblings.
And to clear things up, I have narrowed down my options after putting in some careful thought. I know everyone wants Twilight to be one of the daughters, so that is a given already. This my list of options for the other two Lost Princesses: Rainbow Dash, Applejack, Trixie, Sunset Shimmer, and possible OC or 2 OC's.

I think that of the Solar triplets, Sunset shimmer is oldest, followed by Twilight, then Trixie Lulamoon. Reasoning for this order: sunset leads to twilight, and after twilight come out the moon.
Celestria teaches her oldest daughter, Sunset, the ways of magic. Told to be an orphan and that Celestia has taken her under her wing as her student. Although unknown to.be the eldest of the solar triplets, sunset acts in a way of beng the oldest: she has/wants power over others, acts like she has a birthright to be ruler some day. Celestia, after fighting and failing to get her eldest daughter to change her ways, sends sunset through a portal to a differnet dimension.
Though the timing of birth and slow-ish growth of alicorns (going with the alicorn assention thing from previous comment), minutes turn to years, and seconds turn to months. With sunset born a few minutes before Twilight, and trixie seconds after, this will explain some of the timing issues (ignoring the 20moons from eqg).
After finding out that her youngest daughter's, trixie, magic is not able to reach its intended strengh, Celestia's only hope is that her middle daughter can fulfill the proficy(or whatever it is), she trains and teaches twilight. After witnessing the sonic rainboom, and discovering her middle daughter's true potential, she also magically senses five young special fillies that have been affected by the Rainboom (proficy thing(?)) She knows, and bring together these ponies' lives to a small rural town outside of Canterlot, a place called Ponyville.
Through, many years of spending time with her daughter, Celestia knows Twilight has trouble making friends. She also know that Twilight is the one who will bring back peace and Harmony to her (Celestia) sister, princess luna. (Though Luna will not originally know of Celestia's for they've been born during her banishment.)
Celestia knows that twilgiht is the one to bring back luna through a dream. The dream, happaning not not long before the 1000th year, leads her to StarSwirl's old room in the Everfree castle. Finding a tome that was not there before (same tome from Twilight's assention) she opens it up. A scrap of parchment falls out. She finds that it is blank, then a long burnt-out candle lights. She goes towards it, then light, and another, etc, forming a hallway. Celestia, although it was a 1000years agos, know the castle inside and out, and know that hallway does not exist. Then she remembers how Starswirl loved riddles and puzzles, amd follows the hallway. The hallway leads to a giant rotundra (domed room) seeing the walls completely bare, she finds an odd spot. Realizing that it is. The same shape as the lose parchmant, she places the parchment into the spot, and the whole roon lights up. The once baren walls be come alive with paintings. Celestia watches as each painting shows equestia's history. As each paintn shows up, Celestia follows until.it stops on its last two painting. The paintings show of six ponies and the element of harmony celestria and luna once welded, the othe show of the six ponies using the element against nightmare moon. Celestia go closer to the last painting, and the proficy of NMM's return, as she read it, new lines appeared (make something.up). The new.lines vaguely described her daughter twilight. When hshe took another look at the paints she saw her daughter, as well as the other five ponies from the Rainboom event. The two paintings are the basis of the stain-glass windows in Caterlot Castle.
Trixie, although a big sister in her former home, acts like the overshadowed younger sister, which.lead her too show biz. The show biz, and all the attention she got was exactly what she needed. Though she does get into trouble sometimes: petty thieft, public nuisance, her ego getting to other ponies, as the Ursa Minor event. When she met twilight, known to them of thier siblnghood, she unknowingly went over top, which cause to colts (snips and snails, i'm looking at you) to cause the ursa minor incident. Twilight, being the older sister, cleaned up her younger sister's mess (an intuitive action). Want to beat/showup her sister, she got the alicorn amulet...etc.

Well I personally think Sunset Shimmer would be a good pick, for one the her name is much like Twilight Sparkle, so if you think about it if you had tree daughters naming them in a similar manner would make sense. Not to mention her color scheme is almost an exact opposite of Twilight much like Celestia and Luna.
For the second... I honestly don't know, I can't really think of any reasons they would fit at the moment. Though that may be due to lack of sleep and a headache.

4137312 I am okay with you wanting the story to go a certain way, but my first chapter has to stop it in it's tracks. The three sisters were only a few months old when they were put into the care of others for their own protection, so none of them can even know what is going on, and if Sunset Shimmer is one of the sisters, I can't have her sent away in the story. I apologize if that comes as a blow.

Like i said previously, Sunset was sent away, but it is a similar manner of Twilight. Twilight was sent to Ponyville to learn friendship, Sunset was sent away to learn respect and humility and someting about not always geetting what you want. Trixie found herself on a rock farm (A ROCK FARM!), but she does it for revenge; but Twilight set her straight.
(Trying to work with continuity) you could have sunset sent away, the come back. Her return would be similar to EQG (BLEACH, sorry its just that movie...) but still in Equestira: SS steals the crown, TS goes after her, things happen, TS saves the day (needs more thou) or something like that.
(Side story of that: SS makes friends with Firefly, Suprise, Posey, Sparkler, Velvet, and AJ (needs another name), then later TS takes SS under her wing and becomes teacher student.
Branching off of that side story, Trixie makes friends with Octy, Vinyl, (others) in Manehattan.)

My ideal is kind of odd but workable... Twilight, Ditzy Doo and Scootaloo. Celestia is a smart ruler and realized that when she sent the girls away her enemies would think to look for three families, so she talked Doctor Hooves into spreading them out through time. Ditzy was taken back 5 years into the past, but is actually the youngest of the three (also makes dinky possible
.) Alicorns are hard to kill and Ditzy inherited it, but an accident that would have killed anypony else left her with her eye problem, mild brain damage, and her nickname Derpy Hooves. Twilight was left with a nice family in the present that had been talking about having another child, hopefully a girl. As for Scootaloo she was taken 5 years into the future where she was left with a good family, but tragedy struck and her adoptive mother died leaving her to be raised by her father which explains her tomboy nature. This also explains the lack of parental oversight for her because her father works nights as a guard watching for stray Everfree Forest animals and keeping them from wandering into ponyville and sleeps during the day. As for her wings and lack of flight, her Aunt Luna was also a very late bloomer 
. Scootaloo is actually the eldest, but Doctor Hooves thought it would be funny to make the other two older than their big sister. 
Twilight, Rainbow and Octavia. I'm not even gonna give a head cannon because you'd die of boredom before you even finished it.
To me you kinda set up for twilight, the other should be rainbow dash cause of the last pony, and pinkie pie cause that be interesting.
