Interesting story, but, I have to ask. Where did the inspiration to make this come from? If you don't mind me asking that is.
3902693 The inspiration came from both the recent events of the Naruto manga(AKA Naruto will now die no matter what, because just like his mother he wouldn't be able to survive the extraction of Kurama even if he resealed Kurama inside himself.), which made me realize that Naruto as a character is kind of like the three children in the 'Series of Unfortunate Events' books, who are destined to fail and lose all they care about despite their best efforts; and the comic by mauroz, which paints a world that is in a lot of ways much more real than the original MLP:FIM world, while at the same time, connecting to said world in a way that makes it so easy to put a lot of hope and joy in an otherwise somewhat dark world(AKA how our world is right now). I decided to write a Naruto MLP crossover because I want to write a story that basically saves Naruto from the trap of always coming so close to sucess, only to fail, and the MLP:FIM series is so good at providing a lens to give a character both sucess and a good, happy life, despite what goes on in the world. But so many have done this before, and I wanted to do something different, so when I found mauroz on Diviantart, and read his MLP comic, I realized that was what I wanted to write about.
Sorry about the long winded reply, but I wanted to answer the question in full, not just give a quick, pointless answer.

I like the comic that you're basing the MLP world off of, sorta has that feel that Sailor Moon has. I like the way you brought Naruto in, even though the reincarnation tactic is fairly used a lot in Naruto/MLP crossovers. But none the less it's still a nice story thus far, and I'd like to see where you take this.
