I've been waiting for this story for many months. I usually don't read incomplete stories, but I think this will be an exception.
It begins.
I like how I finish the prologue and am like, "Oops! I forgot to favorite this! Better do so!" And then like "Only 29 likes so far?" Click. "Ooh 33 likes now. That's what I thought."

3322728 He is partially right. To have a little kid become the leader of a rebellion is sort-like out of a fairy tale you tell your kids, so they can dream about being a hero or learn moral lessons. In reality, kids are not able to truly lead anything remotly army-like. Even the most adults couldn't lead through war and battle, without loosing themself in it.
So yes, you set up Scootaloo as the leader and hero. But the story will only make real sense, if Scootaloo breaks under the horros of war.

Actually Joan of arc started here campaign when she was in her mid to late teens, and there many commanders and generals throughout antiquity that would be considered children by our standers.
In most of history children were considerd more or less grown up by age 12 to 14...

This is Medieval level warfare. Being a leader in this era was far less about actual martial skill and far more about being an effective figurehead and symbol. Skill was reliably gotten from professional soldiers and other such men under your individual command, but troops needed something to believe in. The Lord (so to speak) had to be seen leading his armies personally.
In this sense, its perfectly reasonable for Scootaloo to be in charge. Nopony else stepped forward to rally them, and she is the perfect symbol of everything that they've lost. Who else could have lead them? Zecora, the foreigner? Cheerilee, the teacher who hates violence? Time Turner, the academic and intellectual?
Scootaloo already had a reputation for being fearless and devil-may-care long before things went tits up. In short, everypony knew she already had courage. Once she surrounded herself with those who had the brains to back up that courage (Thanks to the help of Zecora, Cheerilee and the Doe) she was the natural choice for figurehead. I tried very hard to make it clear that Scootaloo was simply the executive in the decisions made above, rather than being the commander in any modern sense. Now she wants to become more than that and we'll see that evolution over time.
Oh yes, and as for extremely young commanders throughout history - Joan de Arc, Alexander The Great, Scipio Africanus, Gustavus Adolphus, Augustus Ceasar. How's that for a farking list? (And yes, Im fully aware they were all Military Geniuses, but that's just to prove the point that age has nothing to do with ability or fitness for command)

Surely not everyone is all happily and celebrating that Scootaloo is effectively the leader/general of the 'resistance' and defense force that will be defending all of Equestria. Especially with those stuffy 'nobles' in Canterlot, and a lot older vets in the military that might think they deserve it better than her. Will we be seeing any of that kinda stuff? And it not just being because of the Shadow corruption.
3325441 In a sense, there are going to be two narratives on that front.
Without spoiling anything, the Canterlot nobles (At this point in time) dont think of Scootaloo's merry band as anything other than refugees from some kind of magical disaster. Even after they're disabused of that notion, the crusaders are not really selling themselves as being 'Defenders of Equestria' and no one is painting them in that light. They're all survivors of what happened to Ponyville and other Shadow depredations that have decided to fight back, regardless of what the official word is - the offical word being, right now, that nothing is wrong, please move along.
Shiny is supporting them because he believes in their cause - having seen the bad stuff for himself - but he's not acting in any official capacity.
As for how they'll be seen when the shit hits the fan, well... read and find out.

I'm glad to see that the death of Mr. Cake is still affecting Pinkie. I was almost afraid that the Shadow would be able to sweep the event under the rug somehow. Of course, she still doesn't get why he jumped to his doom. Sometime in the future she will get it and that will not be a pleasant day for her at all.
The griffins are hosed. Only hope the Griffin KIngdom has if some griffins escape the city and report this event to the other cities within the kingdom. Of course, they will all think this is an attack made by Equestria itself. I can see the griffins launching an invasion of Equestria in retaliation. It certainly wouldn't end well.
Can't wait to see how this all turns out!

Ah, mistress Twilight Shadow finally makes her appearance. Beautiful... just beautiful. I would serve her to the end of my days.
It seems like Twilight is in for some harsh revelations when Celestia finally confronts her. That, or she'll just deny everything. Pinkie too is going to feel really, really bad when she realizes what she's done.

This is an amazing start; reading this over and over and still never gets boring.
So Pinkie has gone with the blaming herself angle. Figured that was the most likely response though I do hope (and figure will) that we see something further on what occurred with Mr. Cake. That moment was too significant to just leave to this (though it is fine for now of course).
Also interesting is that Pinkie says she has somebody she thinks is extra special. I wonder who it could be? There are several characters which I could see from the previous story and I should go back to see if there are any solid clues but it is hard. Considering that perspective is limited we see things through their own thoughts and thus they are colored by a power that frankly makes them more difficult to narrow it down to one pony. Assuming it was a character that was on screen in the last story (and not an OC or the like) the most likely recipients of Pinkies truest affections would be (not in any real order)
1. Twilight- she seems really close to her. Granted most of the interactions were after being given over to the shadow which makes it harder to see because everybody seems to get attracted to Twilight after that but even so Pinkie seems to be really close to her (and some comments were made that made it sound like she was interested in Twilight before, among others, but would not act on it).
2. Rainbow Dash- It seems Pinkie is always mentioning or trying to find Rainbow Dash in the previous story whenever she is not mentioning Twilight. IF I recall correctly Pinkie made a comment that next time Dash should join her and Twilight but I could be wrong. I however think that Dash is being saved for some other characters so I don't think this is quite it she is just more likely than some of the others I think.
3. Big Mac- After the scenes between the two of them if you told me she wanted Big Mac as something special I would not even think twice about it as it would work.
There could be others but those are the three that popped first in my mind. Just watch it will be somebody else who is obvious and I will feel silly. I also wonder if this revelation is something that is important to the story in any way or is it just a line to add color and character to Pinkie?
