It had been over a month since Applejack had lost her apple family farm to the infamous "Flim Flam Brothers" But what happens when one fine morning the town wakes up and sees both of the brothers....Hanging dead from one of the finest apple trees on the farm. Mystery ensues as the mane 6 try to find the suspect, they even goes as far as looking into their own group, Even though they all hated the brothers even they had to admit that no matter how rotten the brothers were, murder never was the answer.

I actually think it was ether the Royal Guards or Celestia.
Reasons for Royal Guards:
Royal Guards are only seen in Ponyville is when royalty is coming. The never guard Ponyville,
How did they get to Sweet Apple Acers, or FlimFlam Field so fast? And if they were long enough to find them dead, wouldn't they have bee around long enough to see who did it? And if so, why didn't they stop him/her/them?
Also about the magic, maybe they used their jobs to go through the magic library in the castle and looked through them?
And for Celestia, it's not as many reasons but, how would they get that information so fast? And if the magic ability is the case, why would she allow Rainbow Dash to be put in the dungeon? I'm also surprised she allowed them to arrest her without evidence of her doing it.
...............Bu yea that's just my theory. I'm still lurking in the shadows waiting for the next chapter

My take on is is that in order to insure peace/security they go on individual patrols while others stay back to guard the actuate princess. In fact we have never actually seen police in Equestria let alone Ponyville so I think it is safe to assume that the Royal Guard ARE a form of police force that go on patrols, looking for anything that might be deemed a threat to the country and or the princess.
To Answer your other question as to why Dash just randomly got thrown in a dungeon. The Royal guard members don't necessarily know the main 6, although they might know of them they don't know them personally, So they guards that arrested Dash just regarded her as a normal run of the mill pagasai. And if you'll remember from chapter two, Celestia did state that she reprehended the guard, for using such drastic actions against one of the elements.
Anyway I am currently working on chapter three, and hopefully I don't disappoint anypony!
