This seems interesting to me. As far as your artistic license goes... I think that's a good thing. I mean lets face the truth here. Many have played the game before and run through beginning more times than we care to count. So not just copy and pasting the intro, is plus as far as I am concerned. He's a bit of both, same with Ulfric. I'll be honest, in Skyrim's Civil war, there were reasons to like and hate both sides. The Empire was genuinely trying to keep stability, trying to protect everyone, and build their strength during the peace to kick the Dominion to the curb later. However, the Dominion was hunting and killing people for Talos worship, and were doing internal control on the Empire, so it's position and mandates were suspect.
Then we have the Stormcloaks. I understand they rose up to fight the persecution, and in their eyes, the Empire all but abandoned them when they needed it most, none more so than Ulfric himself. He has been tortured by the Dominion, only for the Empire to surrender and ultimately make his sacrifice meaningless. He is part charismatic leader, part ambitious soldier. In a way, his rebellion is key to making the Empire finally crumble, but at the same time, his faction also are no better to Elves than the Dominion is to them. So, it's kind of a trade off, Empire has no such prejudices, but conversely, I can see why the Stormcloaks are that way too.
It's up to the player, what THEY see as a lesser evil...though if you join the Stormcloaks, at the end of the last mission, you can not only kill the General, but Ulfric as well. So you could end the war with YOURSELF as the Stormcloak ruler, and it's implied you might elevate to High King, as you're a true Dragonborn. In either case, it really depends on how YOU see it. No one is truly good or evil in Skyrim, save the Dominion and The Dragons under Alduin.

Heh, nice work. As for Swords with hooves, popular theory is that the ambient magic in ponies acts like a low-level magnetic field around their hooves, but it's more gravitational than anything. It allows for grip akin to a hand, but it's somewhat weaker unless the user works with it. Much like all magic, it gets stronger with practice, and is one of the many things ALL ponies can do, Zebra have even mastered it to the point they can do magic similar, if more subdued, to Unicorn magic. Mind you, this is mostly what I've observed in the series and a bit of head-cannon, but you've got Dragons and such in an Elder Scrolls crossover, I think you can get away with it. Also, as an aside, well done working with Fluttershy's problems with fighting, this encounter with the Spider should be the gateway to have her ready to face her destiny.
Adventure is putting it lightly buddy she is in for a journey of legendary proportions. A journey in which every dark and evil beast will learn to fear her name.
