Ok Equestria making contact with the ship, ok the Humans are all dead I bet we will send another ship. Wait.. what? Aliens.. I don't even... wtf is happeneing. Shit sudden;y there is some alien empire that is having a space race with Earth or something I don't understand what is going on! Oh... I see how it is.

I'm loving this story so far, the whole 'All of Equestria surrounding radios' thing was pretty awesome for me, and the detail with the ships influence was awesome.. I SHALL FAV THIS AND AWAIT THE NEXT CHAPTER.
P.s. The Aliens appearing did not bother me at all, in fact I thing it did a good job at showing just how much time has passed.

The idea that both sides were expecting Humans was hilarious. I'm getting the idea that these reptilian people aren't really unfriendly with the humans (having a human crewmember shows that at least), but there seems to be some ulterior motives that might turn things hostile? Maybe I'm just seeing things that aren't there.
