The Windigo is actually a (?the) survivor of the windigo extinction event. Apparently at the time there was huge interest in understanding actual windigo based magic, which had unique crystal properties. Starswirl joined the research efforts for a while, before devoting his efforts to more important studies (of course :/).
Windigo magic was the only thing capable of withstanding the extreme “crystal” storms in the frozen north, so there was huge interest in replicating their spells so that ponies could build settlements there. Present day Crystal Ponies are, in effect, ponies with windigo magic in them, which has changed their nature and appearance respectively.

@DarkSparkle: I wouldn’t be too fast to dismiss it. He’s the unicorn who practically invented time magic. It would be perfectly possible for him to jump forward in time, especially if he wanted to see the outcome of an event.
I’m having trouble imagining him in love, though. I’m with Simile that he isn’t exactly the warm and caring type.

You have no idea! Simile had to listen to him for three hours as he went on and on how I’m wasting my talents on magic tricks instead of learning the real principles of aether. :(
Did he ever think that the reason Simile stayed away from magic was because of him?! For a long time Simile hated everything that was magic! Simile would even use her mouth to open doors when she was a filly! He forced Simile to learn the Tempora Principae instead of reading bedtime stories! Simile was only four!
And that’s not the worst of it! He was disappointed, DISAPPOINTED, that Simile isn’t married yet!

Anyway, we’re getting off track. Thanks, Simile. Sorry for putting you through this. Does the info provide any clues what to do? At least we have confirmation that all the original windigos were killed...and that Crystal Ponies have windigo magic.

It isn’t much, but it filled in some blanks. And I think we could come up with a strategy to use crystal troops to counter the Windigo when he appears.
