Happens after Starfleet Magic the Movie:

Lightning shocks Twilight and her friends with an astonishing fact that he, too, had an adventure in the human world, and did attend the same school as Twilight, but was on an entirely different mission altogether, one that almost meant a great disaster for all of humanity.

Queen Celestia gives birth to her and Grand Ruler Celesto's children, but a new evil, the son of Discord comes to United Equestria seeking vengance for the death of his father and believes the ponies to all be evil creatures who must be eliminated and succeeds in severely crippling Starfleet, Now Lightning Twilight and their friends must seek out to restore their fallen might and set their new enemy straight

When Twilight Sparkle had the magical surge that cemented her place as Celestia's student, the amount of power she released not only hatched a baby Dragon, it brought forth something else. Something that shouldn't exist any more.
Something that has Celestia worried.

Oh, golly! So, six months ago, I became the Supreme Empress of Friendship in all of Equestria, right? Yeah, I dethroned the existing princesses and imprisoned the Mane Six in Tartarus... But later, I found this Guardian Amethyst thingy and that transformed me into an alicorn! And then, for four long months, I was the only pony with magick... I saw how they all looked at me... I just knew they weren't happy and well, I can't really explain it, but something inside me kinda just broke?

And then three months ago, I decided that I needed a new assistant! Now, I needed somepony knowledgeable on what the other ponies want and need... And so, after talking with her about parole and freedoms, I released and employed Twilight Sparkle! Her friends must remain locked up for the time being as there's simply too many of them...

And then there was yesterday, when I decided to open the vortex again and allow magick to stream back into Equestria... I saw how happy that seemed to make everypony. I went to bed shortly thereafter and later woke up. I just had breakfast and was meeting with my assistant later that morning...

A Jedi Knight named Blaze Ando, his trusted clone commander, Dagger, and astromech droid, R5-G7 escaped Imperial forces on Naboo, with his newborn son, Cody. After making their escape, they flee to Wild Space and end up on the remote planet of Equestria where he meets and falls in love with Princess Celestia, who in turn helps him raise his son and prepares him to rule Equestria. As Cody grows up, he trains to be a Jedi under his father and he also learns about the magic of friendship.

Set before and during Season One.

Princess Celestia, tired of the constant pressure that ruling a nation puts on her, decides to take a day off and let Luna take her responsibilities for a day, something the younger alicorn is more than happy to do. She disguises herself as a pink maned pegasus pony named Sunny Skies and decides to go walking around Canterlot without any supervision. Unfortunately for her, not all parts of Canterlot are as safe as the palace, and she finds herself at the wrong end of a gang of muggers, who decide to kidnap her for a ransom when they see how much money she has on her.

Luna freaks out.

Celestia thinks it's hilarious.

Even the girls enjoy playing the game of Duel Monsters, but they soon find they must participate in a Duel Tournament where they cannot afford to lose considering the many things at stake.
