So the next episode is Sisterhooves Social, and to be honest, I'm drawing a blank on how to bring Apple Comet into it. It's definitely one where he would be featured. But there just isn't much for him to do or add to the story. I'll mull on it a little longer, but right now I'm thinking I'm just going to skip over to The Cutie Pox. I've got a pretty good idea for that.

Perhaps have the events of "the Sisterhooves Social" be kind of in the background with the main story being Comet helping Scootaloo learn to control her new super-speed (kind of a homage to the Superman/Flash races in the comics and cartoons) so that, for the Social in the following year, Scootaloo will be able to compete alongside Rainbow Dash without revealing her full speed. This could explain what Comet is doing during the events of the episode.
and, even though this one won't be until "Keep Calm and Flutter On", Discord could permanently give Sweetie Belle the sonic power she had before, but this time, without the brainwashing on his part. The reasoning for this is because, well, he knows the Crusaders are friends of Comet and Spike (who might have become the Green Lantern of Equus by that point if he got the ring during the Crystal Empire's return) and Scootaloo already has super-speed. Thus, he gives Sweetie Belle and Apple Bloom super-powers to allow them to play more evenly with Comet as well as protect themselves better from the sort of enemies their sisters and Comet are likely to make.
Sweetie Belle: As aforementioned, the sonic vocal blast power (which Rarity would help her learn to control while also teaching her about detective work and martial arts so, when she grows up, she becomes Black Canary of the Justice Stable).
Apple Bloom: Gains the ability to mentally increase her strength, speed, agility, stamina, durability and senses 1000fold for four hours once every six hours as well as a permanent degree of increased intelligence to help with her talent for tools and potions. So, essentially, Hourmare with the ability to activate the powers mentally and a longer timer on the powers.
