WWE is coming along slowly.

Maybe during the second major battle of the series that conquers all of the second story arc, he's fighting to protect his superior officer (who would be Rainbow Dash) who is currently injured on the battlefield and is waiting for medical attention.
By the time help arrives, he could fight on to allow Rainbow and her medic to escape while he heroically sacrifices himself to save them before being killed by one of the Crystal Empire's leaders in a brutal, and saddening way that causes the heroes to rally in his death, giving them new motivation to win the battle for Equestria's freedom.
Or he could just die like Jimmy Olsen in Batman V Superman.

I like the idea, but a part of me would appreciate a kinda Mortal Kombat X type thing, in which a character is killed and brought back as a soldier of Quan Chi's forces. Perhaps Sombra can do the same thing after seeing the influence Shadow was as a hero, use it against Equestria and her soldiers as a way of showing his power.

Well, Sombra, in this particular story, is more of a figurehead.
Sure, he's the one everypony is scared of, and is the ruler of the Crystal Empire and the executive decisions, but there is someone else in the Crystal Empire who's running things behind the scenes. The brains of everything, and the one who designed the 'brainwashing helmets' Sombra's army uses.
This person could likely see who Shadow was as an influence and resurrect him by the time of the fourth arc, which is where a lot of the collective questions that have been building up finally start getting answered.
