Twilight offers the hivemind to the maids, who wish to join. However, she puts it on hold because of the many other issues she is dealing with. Later, upon returning to the castle, she addresses Celestia about the maids but fails to have them released.
The group gets settled down to sleep in their special quarters in Canterlot Castle. Twilight prepares to connect with Rarity, Spike, and Chrysalis.
Rarity is first to be gently brought into the hivemind dreamscape. She fully connects with Twilight and is thus integrated into the hive. Twilight then proceeds to connect with Spike.
Chrysalis has difficulty connecting the dragon to the hivemind but, when he does appear, he appears as an older self. The hivemind dreamscape disintegrates and only Twilight and a formless Spike remain. Twilight finally gives voice to her feelings as Spike’s effective parent to which he responds. To Spike, Twilight had always been his mother when he was growing up.
The hivemind and all the connections are restored with help from Chrysalis.
Rarity gets a rush of magic in the hivemind and Twilight suspects the green electricity in her eyes originates from Spike’s magic. The hive members begin to experience a mixing of their powers. Twilight explodes in stress but recovers and then reviews Spike’s magical influence.
Twilight finally decides to connect fully with Chrysalis. The changeling is hesitant but agrees. Twilight begins to see Chrysalis’ early life and the growing divide she had with her mother.
Chrysalis’ later life is revealed. All other nations turned on the changelings, using them as a scapegoat for their internal problems. The changelings begin to starve and hatchlings don’t survive. The death and pain gnaws at the very soul of Chrysalis. Anger and fury fill her at the torment and injustice.
The grandmother of Chrysalis passes away under those conditions, the last changeling to ever be nice to her. Grandmother had been the wisest changeling for a thousand years and her last words to Chrysalis were that one day things would get better. One day Chrysalis would again have the love and kindness she thought she could only dream of.
Another jump in memories. With a broken and crazed Chrysalis now in charge of the remaining hive, she leads them out of their starvation and disease-ridden home. They succeed in overpowering the griffons who had laid siege to them and leave them for dead. Chrysalis is now the last remaining royal changeling. Her mother died in an earlier attempt to make a path through the siege forces.
The horror of siege and death gives Chrysalis a cruel vindictive attitude. One day she hopes to reach Canterlot to repay Celestia for starting it all by withdrawing from Equestria-changeling relations. Meanwhile, Twilight feels her magic spiraling out of control just as she has lost control of the hivemind. The terrible memories continue.
Chrysalis’ early war goes well for her in spite of new gun-like weapons the savanna allies bring in. Her hive captures nearly a hundred live ponies and zebras to use for feeding. They leave the savanna city in victory, letting it fall back into the beaten hooves of its survivors.
In the final moment as Twilight loses control of the magic, she shouts Celestia’s name. The white princess teleports as quickly as possible to her in the castle along with Luna and Discord. Spike manages to partially alter his body to protect the others as they escape. Celestia attempts to save Twilight as the magic is erupting from her. The entire southeast wing of the Castle comes crashing down upon them.
When Celestia regains consciousness, a week has passed. In a special hospital room, she asks Discord about Twilight’s condition. The pony queen along with Chrysalis, Midnight Strike, Direway, Rainbow Dash, Pinkie Pie and Rarity are all in a coma. Centurion is in intensive care for serious injuries. Spike escaped the coma because of his unique dragon nature.
Celestia approves Discord’s idea to use his chaos magic to detangle Twilight and Chrysalis’ minds so that their hivemind would resume properly and the members would rise out of their coma. To do it, Celestia convinces Luna to let Discord temporarily use her magic to power himself (he is still drained from previous magic use).
Shining Armor and Cadance eagerly await outside the hospital room for some positive news. Meanwhile, Discord sorts out the jumbled connections in the hivemind and talks to Twilight directly in her dreamscape. He talks to her about her future romances with three of the others and gets her to see the kind of pony she wishes to become: confident but not arrogant. A good leader.
Discord exits the hivemind and brings all the members to consciousness. Twilight’s eyes now have tiny green lightning bolts snapping within their irises. Discord mentions them having new Hive Powers due to the connection with Chrysalis. He disappears when Shining Armor and Cadance come in to see Twilight awake.
Chrysalis feels uncomfortable as the rulers of the Crystal Empire look to her.
Shining Armor becomes accusatory towards Chrysalis regarding the danger Twilight was put in. Her confronts her in his belief that she was intending harm. The others help to convince him otherwise, especially his wife who picks up on the love Chrysalis has for Twilight. Cadance also picks up on the love involving Fluttershy and Rainbow Dash towards the same mare but remains quiet about it.
Celestia orders a private talk with Cadance. The pink alicorn realizes her plan to make Shining Armor immortal like herself has been discovered.
Twilight enters Discord’s observation dimension, which he in turn copied from Celestia. Twilight finds out that Discord was able to see into other universes and observe the results of alternate courses of actions he could take. That was why he had become so increasingly nice and trustworthy. Discord realized how important good friendship and compassion was to his own happiness.
Discord tells Twilight he might be gone for a long time and then encourages her to ask Celestia and Luna about it.
Celestia confronts Cadance about her thinly veiled excuse to go to the temple of the Vine. She gives her blessing to the other alicorn, approving of her desire for Shining Armor’s immortality.
Meanwhile, Twilight and her gang are released from the hospital fully healed and settle into a five-star hotel acquired by Celestia. Twilight helps Chrysalis finish Pinkie’s wings and horn. She theorizes the hive’s crossing of their abilities is limited so that, for example, she can’t simply fly out and perform a sonic rainboom. Applejack agrees to connect to the hivemind.
Applejack fully connects to Twilight’s hive, causing a much more minor and in-control display of magical energy. Twilight uses Spike’s untapped ability to control the power output. They talk about sharing powers and Rainbow Dash is able to shoot rainbow bolts.
Twilight asks Celestia and Luna about their supposed trip and becomes saddened at their upcoming absence. Celestia takes the opportunity to tell Twilight she will publicly rule in her place and be named Queen of Equestria.
Fluttershy encourages Rainbow Dash not to worry and just be herself since the mare is still having trouble with it. Spike and Rarity have a date at a restaurant. Twilight gets advice about ruling the land from the royal sisters. Discord advises to listen through the Tree for the voice of the Vine and be wary of trusting it.
Twilight gets some sleep again and the next morning the group goes out to spend time on their own before taking the train back to Ponyville. Cadance and Shining Armor meet Twilight in a park in Canterlot where they used to play. The rulers ask if Twilight might let Spike step in while they are away on their own trip.
Fluttershy and Chrysalis have a talk as they walk around. Chrysalis apologizes for not anticipating the trouble the pegasus had back in ponyville due to the lack of connection. Fluttershy expresses her compassion and desire to further their relationship.
Applejack and Rainbow Dash talk about their abilities and protecting Twilight. Meanwhile, Spike agrees to step in for the Crystal Empire during Cadance and Shining Armor’s absence. Flash Sentry apologizes for his lack of strength during the collapse of the castle wing.
Rainbow Dash berates Flash Sentry for interrupting Twilight's meeting and making a pass at her. Twilight intervenes and speaks to both Rainbow and Flash separately. She cheers Rainbow up and turns down Flash’s confession of love. However, she remains open to it in the future when her life is less chaotic.
