This blog post can contain information about the fanfic that can (and most likely will) be removed/altered. This blog post's only purpose is to state how the original idea was born.

In a dark age in which corruption has its roots deep within the Equestrian society, I have aimed for the impossible. I've aimed for freedom.
~ Captain Rarity, self proclaimed 'Sky Matron' and 'Liberator of Equestria'. Excerpt taken from Equestria's Most Wanted Criminals.
My idea is of an Alternate Universe Equestria, in which there are no unicorns or pegasi. Rarity always had the will to be the greatest, but the corrupt government's oppression always forced her to a lowly life she didn't belong. So what she did? She defied everypony and shot out to the skies, becoming the first and most prominent Sky Pirate.
[strike]Fanfic idea for Owlor. He might take it or he will discard it; who knows?[/strike] Story is already being written.
* Twilight Sparkle: The main antagonist of the story. Someone who also believes that there is wrong in the world, but she, as a member of the Equestrian Elite Task Force is bound by her oath to Equestria and to Queen Celestia, to defend it from any threat. Think of her like an Inspector Finch, from V for Vendetta.
* Pinkamena Diane 'Pinkie' Pie: Rarity's trustworthy sugar-high engineer. Pinkamena, as her real name goes, was always seen as a threat to Equestria due to her hyperactive and happy demeanor. Eager to act, but wise nonetheless, she had always looked up to the Sky Matron in secrecy. One day, in which a raid-gone-badly forced said Sky Pirate to raid her repair shop and hold Diane hostage, she was more thrilled than scared to comply with Rarity's demands to fix her airship. When Twilight Sparkle and her Task Force arrived, her agents cared little for who was friend and who was foe, forcing Rarity to save the innocent mare from her certain death. Since then, Diane adopted the pseudonym of Pinkie Pie and has faithfully served Rarity and her crew with the utmost diligence.
* Rainbow Dash: Rarity's right hoof and second in command. Her backstory is unknown even to Rarity herself, who was wiser than to tamper with Rainbow's short temper. Still- Rarity trusts Rainbow with her life, something that the cyan pony has proved to be a intelligent decision time and time again. May be brash and sometimes obnoxious, but once she sets her mind in a goal, she will travel lengths in order to make it happen.
* Applejack: A farmer from the town of Ponyville. She is a strong-willed individual and has an exemplary sense of righteousness. Although she knows about the Matron's quest for freedom, she doesn't know her personally and does not condone to her violent actions. Still- she can sense that there is a storm being brewed, and Rarity is not the one bringing it to a boil.
* Fluttershy:

Owlor and I were talking about Rarity being able to be a perfect spy/conmare. The idea brewed little in my mind- I had no idea where to go. But then, my elder brother began playing Crimson Skies on his computer with the volume up. The tune entered my mind and instantly, the rough idea was born. Remember Angel of Friendship, in which I came up with the plot in 5 seconds (flat)? Well, this took a lil' longer to plan out... roughly 3 minutes or so.
Owlor, if you really are going to continue this; I'll be your pre-reader/editor.
But this doesn't mean that FutaDerpy won't happen.

Just a thought, your Twilight seams pretty sadistic the way you describer her. I think you should make her less so and more of a staunch I'm doing this for the greater good personality. Make her dangerous with her mind but more fair and helpful to regular ponies but in no way disloyal or sympathetic to the pirates at first.
Then for the more classic antagonist use Fluttershy in her crazy persona. The idea being in this tough world she toughed it out Iron Will style but took it to the extreme where if you aren't cowering at her hooves death is the better of the two options she has to deal with you.
Have her be the one who goes after Pinkie instead of Twilight.
That way you have the genius antagonist who's danger lies in traps, anticipation and ambushes and the brute of an antagonist who is danger lies in what she will do if she catches the hero's alive.
I started out litterary sketching ideas (I think by drawing
) and I started on this illustration that features Rarity as one of the ponies, right now Imagining this world as being early-industrial. IT might be part of her backstory 
I'm sorta thinking of doing a George Lucas thing where I write it like it's the 2nd or third episode of a serial and begin with a "text crawl". Beyond that, I got no idea how to approach it, we kinda need a plot y'know?

Anyway, so far all I can do is browse this for inspiration.
353996 I may have badly worded it. I envisioned Twi as being somewhat torn. Like, she knows that Equestria is a wrong place filled with oppression and unhappiness, but she feels that she has to abide by her oath to Queen Celestia and what Celly considers the well-being of Equestria. She has a somewhat healthy rivalry with Rarity, making the pursuits/battles kind of a game for her, in which the one with the most wits/brains prevails.
I really don't know what to do with Flutters, though. I have some ideas that I'll PM to Owlor (354002)

*ahem* Sorry for the allcaps-ness of this post thus far. I used to play Crimson Skies to death back in the day, and that music will always remain one of my favourite videogame tracks ever (right up there just above Hell March 2).
For Fluttershy, may I suggest a Black Swan-like character? Another sky pirate, perhaps more renowned for her subtlety and subterfuge, who often appears as an ally of the Sky Matron's but can just as easily manipulate the heroes for her own ends, stopping just short of outright stabbing them in the back. On the other hand, perhaps she's indeed a quiet medic-type character in the Sky Matron's team, but nopony (except Rainbow Dash?) knows she used to be the aforementioned mysterious Black Swan-type pirate before she joined up with Rarity. Until she has to rely on her old skills to pull the rest of the team out of the fire.
I'm going to stop bouncing ideas now, or else I'll end up accidentally writing an entire storyboard (or three).
