Recently, I have stumbled upon the Generator Rex/My Little Pony crossover fic, and I must admit, initially I thought it to be abysmally stupid.
Those shows neither have anything in common nor provide any good contrast (like Fallout did in Fallout Equestria).
However, over time the idea has grown on me significantly, albeit not in a manner of the aforementioned fic's author.
Imagine, that rather than nanotechnology, the breakthrough of the Generator Rex was interdimensional studies, that released some of Equestrian magic to the world, provoking the outbreaks of the EVOs, like in the original GR franchise. Rather being horrible mutants, they would instead draw in some of the more dark pony magic aspects, such as dragon's greed (and rapid growth), Sombra-like dark magic, evil Discordian vines or transforming into something akin to the she-demon form that Sunset Shimmer has demonstrated (which incidentally makes very little sense in the cannon Equestria Girls verse but, since it is cannon we can just roll with it).
Rex himself would be in possession of a shard of the Element of Magic lodged within him (instead of Master Nanite), brought in by his scientist-parents, and thereby have limited control over the EVOs and some transformational abilities, if not exactly, then similar to those he had in GR - wings instead of propellers, giant hindlegs with hooves instead of metal boots etc, probably in form of magical constructs rather than mechanical appliances.
Everything else may well remain mostly the same - Number Four, Bobo and Doc Holiday, the Providence organization, Van Kleiss with his dark magic (instead of...whatever his powers were in GR), hunting EVOs and etc.
That would be the world where Canterlot High School is and where Human Six live. When Sunset Shimmer steals the crown and turns into a fiery she-demon, and then is somehow defeated by, to the mind of Providence, five ordinary girls, that obviously attracts their attention, as they would jump on ability to gain an asset that might be equal to Rex in its use, which is the story hook for the idea.
From there one could imagine a story of Rex being moved to the CHS (in a GR S02E11 way) and befriending the Human Five, or/and Human Five being moved to the Providence Base, and both the adventures in hunting EVOs and researching the initial Event that brought Equestrian magic to the EQG world, the friendships (and other -ships) between Rainbow and Rex, Noah developing Spike-like crush on Rarity, Sunset apprenticing or even partnering with Doc Holiday over her knowledge of EQmagic, Pinkie infinitely pestering overly serious Number Four, Fluttershy developing rapport with animal EVOs (and using The Stare) and etc.
In my mind that would culminate eventually with Rex taking the place of the Element of Magic in their Elements of Harmony ensemble, despite all the bad things they say about friendship between the teenage boys and girls.
This setup would also adress the seeming lack of surprise at existence of the magic by the CHS students (who would be more or less familiar with concept of EVOs and their random powers) or authorities and provide a more in-depth look at how introduction of magic (and getting unexpected magic pony powers) would affect people, than the EQ provides.
It also provides both ample storyhooks and is sufficiently "realistic" in terms of the motivations and setting set up to be entertaining in a long multi-episode fan fiction, should I (or anyone else) ever have sufficient talent to write it.

Additionally, I would need some help with the idea.
Namely, as much as I try, I cannot figure out how to fit in Rarity with all this. Rainbow Dash is easy, being sporty and generally a fighting girl, Fluttershy can fit with animal EVOs as I have written above, Sunset does the magic-science research thing and Pinkie Pie is just being Pinkie, and that's all well and good. Applejack is a bit harder, but she is strong, stubborn and generally capable of handling herself and any foo' unlucky enough to consider threatening her friends.
Rarity though... I don't see her going in the fight of her own free will, she is not interested in magiscience like Sci-Twi or Sunset and hardly would be overjoyed with idea of regularly associating with the horrible magically mutated monstrocities.
Delegating her to making outfits and occasional medical duties (she is good with the needle), Noah's romantic interest and maybe language duties is all I can think of, but to me it is a terrible waste of my favorite Pony character.
Any good ideas?
