I've come across this subject in several stories, but I'm not sure if this can be used in any non-clop related stories, or if it should for that matter. What's your thought on this subject? Does it feel natural to the MLP world to include this or should it strictly be kept out?
It can, but then it'd probably be 'teen' or something.
It's a bit more, y'know, unconventional to discuss matters of pony menstruation in a story, but it can be done.

Well is it relevant to the story? You can have a story that discusses more adult issue without just being straight erotica. Is the story about a loving couple and focuses on their relationship? Then it'll probably have to come up. Does it help your plot, give you a story hook, etc etc. Those are the kind of questions you need to ask yourself.
I would like to read a non clop story that included the pony heat cycle as a main issue for some reason...
It can be used in a non-clop story as a portion of the world-building, sure. Menstruation isn't necessarily a 'teen' thing ... though that can be argued I suppose. it all depends on the world you want to build.
Personally, I prefer a lighter 'heightened desire' heat effect rather than the 'crazed need' that some stories are about. Just as menstruation doesn't cause human women to leap on any male nearby (or rather, the week prior to actual flow), heat probably ought not cause pony females to go nuts for ... nuts. However, the 'crazed need' effect can be played to humorous intent so I suppose the tone of the story would drive the specifics.
While it does add some interesting world-building elements it tends to feel out place in a story w/out mature content, unless of course you plan on playing it for laughs.
It is possible to treat such things maturely without involving erotica. It can be mentioned in passing or as a motivation for, say, absence; "She's staying inside today. 'tis her time of the year."
It could, in fact, be treated as a bit of a stopper on sexual matters. Perhaps ponies would only feel the urge for sex during that time, and simply go asexual outside of those few hours/days/weeks. Estrus, then, becomes that annoying little time when they take a break from work and avoid the opposite gender in order to escape pregnancy.
You could also swing it the other way. It's natural to them, after all (those bunch of nudists!), and quite possibly predictable, so why not make it a holiday?

Pennants fluttered in the wind, bright pink, red and white cloth and paper flashing their colors from every pole and peak around town. Though the streets were empty, the grassy fields just outside of the town borders were littered with ponies. Mares and stallions alike lay stretched languidly in the warming sun, flowers in their manes and tails, brightly-colored ribbons around their tailbases color-coded to their desires. Here and there, there would be sniffing, nibbling, or courting, though most ponies had come with their special somepony already in tow (sometimes literally, in the cases of those who'd decided to come with their tailribbons bound together as a sign of devotion).
Even though the fillies and colts were kept well away by their temporary caretakers (and thoroughly distracted with festival games), they were well aware of the basics of what could happen. More than a few were anticipating new brothers or sisters soon, though they were likely to be disappointed.
It was normal. It was joyous. It was pleasant.
"D'you think Applejack or Big Mac'll get me a lil' brother or sister?"
"I don't know. Rarity told me there isn't much chance unless they already have a special somepony."
"I know what to do! Let's help them!"
"Cutie Mark Crusader Breeding Helpers! YAY!"
...or it could turn into a disaster.

Or, of course, you could just say that ponies don't have a regular estrus cycle. They're fantasy creatures, after all, they could have anything. Perhaps large amounts of Love Energy triggers fertility. Who knows?
In most stories, estrus is a completely superfluous concept, so there's no need to add it unless you have a goal in mind.
Personally I'd just use it for more comedy moments.
"Don't bother her, its that time of the year for her."
"That time of the year? Oh, wow, you guys are lucky, we experience that every month."
