I've seen the unread messages counter on the header tick up a couple of times since the new year, but I haven't seen any new messages to match them.
The most recent DM I can actually access is from December 19th.
Anyone else having this happen?

A spambot joins a group, posts a bunch of ai generated advertisements for various stolen account credentials, gets reported, and it all gets deleted a day or so later but the notifications stay. Its been a bit of a plague the last year and shows no sign of stopping. As a result occasionally I see six or so feed notifications that don't correspond to anything because they showed up and were deleted before I could see them. Is that like what you're experiencing?
Basically what Steam said, but it also applies to private messages from spam accounts. If they message you, but the account is deleted before you read it, the notification stays.
I know there's a way to forcibly clear it, but I can't quite recall how. I'll ask around and get back to you.

The notification flag should get cleared automatically when you check the relevant place (notifications, messages, etc).
It's part of the backend of how the system handles things, when the account is deleted, everything they posted still exists, it's just flagged with a "visibility = false" flag, or something similar, and when you view your messages, etc, everything is flagged as "read", removing the notification.
Most sites have something akin to this, but with various implementations of how it's handled and how the users are affected by it.
It's annoying, but depending on how the code of the backend works, 'fixing' the issue might be a lot harder, with the potential to brick the entire site, rather than just letting it continue to be a minor annoyance.
The answer's already been given, though I'd add it's also happening on Archive Of Our Own. The usual formula is a message saying they want to make art of your story (I've yet to see one where they specifically name the story), so watch out for those.
