I also have a friend who is obsessed with Kirito from SAO as a trans girl - specifically the light novels, however, because apparently the anime adaptation is hot garbage in comparison

I'm sorry, but Shinji was such an obvios one, even Gainax keeps releasing official art of her dressed in feminine.

On the reverse, I've only watched the anime. It's... pretty bland overall. But there are some (scarce) identity and outwards presentation beats with Kirito to make a trans headcanon from. Specially the Gungale arc, since his virtual avatar is pretty much presented as feminine and mistaken for a woman for a good chunk of the arc.

On Roxy Lalonde, I have no knowledge of Homestuck whatsoever, but looking her up in Google Images and yeah, there's a vibe going on there. A non-cis vibe.

Honestly, a lot of the 'blank slate dark messy hair' anime protagonists have this kind of trans-coding. Something to do with having arcs that revolve around identity and self-acceptance issues instead of the more traditional self-improvement and growth from battle shonens.
