EDIT: We added a "Human" category for Human in Equestria fics and Humanized fics and any other fics that have humans in them. Use it!
EDIT: Okay, I've added all the characters tags that I am likely to for right now. It should cover most of the characters the site was missing. If you see a number of stories (~5+ is more than enough) that primarily feature a character we don't have a tag for (I.E. Nurse Redheart), let me know and I will add it. Otherwise, just use the Other tag.

Daring Doo, without a doubt.
Tank is a maybe, since all the other pets get tags.
Raindrops and Colgate.
Flower trio: Daisy, Lilly and Rose.
Kids: Ruby Pinch (or Sparkler, IDK) and Dinky Hooves
That's all I can think of.
Flim & Flam are a must. Colgate wouldn't hurt. I'm surprised Dinky isn't on here yet, and Sparker has a decent fanbase.

I also wouldn't mind seeing Flim and Flam added. A quite a few good brother stories could come from that.
I'd love to see a Redheart tag get added, but I'm probably the only one that wants it. I'll vouch for Flim and Flam, though.
I think what you've got now is good. The 'Other' tag works great for those minor characters who, like you said, won't be in a lot of fics, at least not in a big role.
These are my choices:
1. Mr. Cake & Mrs. Cake - Both are rather common characters in the show, and even though they aren't used THAT much in stories, I do see them now and then, so it only makes sense, right?
2. Aloe & Lotus - I've seen a few stories where the spa ponies are somewhat important. Might be nice to have them, don't you think?
3. Rose/Roseluck - She finally got a speaking line in the previous episode, and she's very cute and quite likable. She deserves one for being a well-known background pony.
4. Pound Cake & Pumpkin Cake - No reason; they're just cute.
5. Dinky Doo - She's a cutie and she's used a lot as Derpy's daughter, so why not?
6. North Star - The pony with the butt that Pinkie rubbed her head against during the Grand Galloping Gala; the comic "North Star Dwells" made me really like her. Go here to see it: http://johnjoseco.deviantart.com/art/North-Star-Dwells-Page-01-252842925
7. Colgate - I don't know why; I'm not even 100% sure who she is! But...eh, everyone seems to like her.
To be honest, I'd like to see the pets removed; as they're not really "characters." That would clear up some space.
And although I don't personally want any tags added, there are quite a few stories with Dinky in them.

I already suggested to knighty that the pets be removed, but I am considering drawing up plans to compact the character tagger anyway, so we probably won't remove them.
What about Berry Punch?
I have to agree with Aeleos. I don't really understand why the pets are part of the list. They don't really ever play a key role in any episode...well, aside from Tank and Owlowiscious. It probably would be best if they were removed from the list. The list should be for actual talking and acting characters, not for supporting pets who don't do anything. That would indeed clear up some space for some other characters...like all the ones I listed!

17112 It wouldn't really make sense to put them together, since they're not one pony! Sure, you have a point about them most likely being together in whatever stories they're used in, but...they're still not one character. Even Flim and Flam are not one character, even though they're always together.

And the thing is, none of those ponies have character traits that define one from the other in the pair. If on the off chance someone did write a story with, say, Lotus but no Aloe, would readers be mad if the author used a hybrid Lotus/Aloe tag?

17106 said that they were thinking about compacting this list in some ways. I don't know if it's possible but maybe the commonly paired characters can be put into a single icon that splits into two options. I think that might save some space and make things a little more organized.
17120 I'm sure Poultron enjoys a nice discussion, so don't worry. But...simplicity is fine, but why should that matter? First of all, making a combined Aloe and Lotus, Flim and Flan, or Pound and Pumpkin tag would just look...well, weird. Second, how can we say, with 100% conviction, that ALL writers out there will ultimately use both of them if and when they want to use those characters? Maybe someone wants to write a story about Aloe going on a journey to find a new job, since Lotus sold the spa, so technically it's only about her? So, I say it's better to be safe than sorry. Give each pony their own tag; a little more room and a little extra work never hurt anyone.

I was going to suggest Ahuizotl but I can't see any case of him showing up independent of Daring-Do... Anyone disagree?
Also, thoughts on aggregate tags for the Pie family, Rarity's parents or Twilight's parents? Does anyone use them?

The idea is to give the most control possible to the writer. But if we overload the character list with characters, even if you have the search function, it can get a little bit messy. What I'm likely to do is to add the characters we need for now and then try and come up with a better system later.
Sparkler aka Amethyst Star has become fairly popular since her appearances in Sisterhooves Social and (to a lesser extent) Mare-Do-Well.
Nurse Red Heart, Its add she is missing form the list.
Maybe the Parents of Both Twiligt Sparkle, And Rarity/Sweetie Belle, And Pinkie Pie. I don't really see the need, but you asked for suggestions.

I would love nothing more that to see a Junebug tag.
Who's Junebug? Look at my avatar. She's the pony who refused to hand her flowers over to Spike for his birthday in "Secret of My Excess" and is already a major character in my fic, The Final Element.
Unfortunately she doesn't seem to get the same amount of love that characters with far fewer lines in the show get.
Personally I find her adorably awkward.
17152 Yes and no. As a supporting or minor character, yes. Any story that features the hospital for any amount of time is bound to namedrop her. As a main character? Not really from what I've seen. I can only remember one fic that stars her, and I don't even think it's on this site.

Fanfiction is a sub-fandom that I am not intimately familiar with. I have extensive working knowledge of the Friendship is Magic fandom as a whole, but I suspect there are a couple of characters that are almost exclusively popular in fanfiction, but not in other areas of the fandom. That's why I asked you lot in the first place.

I dunno, haven't read the other comments (too lazy), but I think you should add the Royal Guards. I've seen them used a lot and I think they need their own tag. Or tags if you want to add Luna's guards as well as the gold-clad guys.
I know for a fact that I will never be using the Flim Flam brothers in anything. I just wasn't really a fan of that episode in general. The Cake twins, definitely, and...I can think of some nice angst concepts for Cranky Doodle.
