The Doctor, Twilight, and Lyra go on an adventure outside the borders of Equestria to close the second portal that will allow the Doctor to arrive home in his own universe. But outside the borders is a dangerous place. Many unknown creatures lurk in the shadows, and they can only hope that all goes well. Meanwhile, the ponies of Ponyville meet the Dalek, and war follows. Continued from Doctor Whooves Part 1: The Oncoming Storm. you can read this without reading the first, but it is recommended that you read the first.

The Cutie Mark Crusaders have had so much fun, but now they have their Cutie Marks, they mature, and they slowly drift apart. Apple Bloom is a chief architect; Sweetie Belle travels Equestria in a troupe of talented singers; and Scootaloo, well, let's just say Scootaloo needs a change.

She then makes a discovery that changes the way she viewed her life, and she learns the truth about her birth. Her anger makes all of Ponyville pay, but most especially, Twilight.

In an alternate universe where the ponies are more technologically advanced, Twilight Sparkle hacks into the government's secret program known as the Alternet. She then learns about the one thing she wouldn't want to learn. Fanfictions. She learns that she is the cause of so many problems in them because of her magic and science. She then sets off on a quest to redeem herself in a world that isn't her own. Of course, time flies, and she finds time passing faster than she realizes. As she goes on, she begins to realize what she is doing. Dang computer...

A threat has been made against Equestria, and the ponies are out to stop it. But while there, the chances of survival fall. While the fight goes on, two truths are hidden from prying eyes. A conspiracy and a hidden fact about a life. They must survive and learn the secrets hidden inside both a friend and in two ponies who are coming close to controling the land. If they are not discovered, then the truth will not be revealed, and the land will be cast into eternal death and plague.

The Doctor is pulled into Equestria by the TARDIS under unexplained circumstances. He does not know how to escape. He meets Twilight, who then teaches, who then take him to her library, where he learns the history of the land. He becomes interested, and stays. But staying gets him tangled up in more than he might be able to handle. A Dalek has passed through also, and The Doctor is not safe. He must find a way to defeat the Dalek and escape the land.
