One year after several ponies, including the Elements of Harmony, disappeared from Equestria Princess Celestia finally found a way to bring them back, only to find that they don't want to. The ponies have become members of the leaders of the plane of Ravnica, the guilds, and soon Equestria is drawn into the conflict after one of the ponies is found murdered. Princess Celestia has to find a way to convince the ponies to come back to Equestria and solve this murder with the help of guilds, before another victim is claimed.

Copper Coin is writer, a detective, whatever pays the bills for him. When a rich pony asks him to investigate the town of Ponyville for a missing foal with thousands of bits on the line he couldn't say no. But soon his investigation becomes more difficult with an uncooperative townsfolk and a strange church on the edge of town. Copper has to figure out what has become of the town of Ponyville before he suffers the same fate as the foal he was hired to find.

Pinkie Pie is called back to her old rock farm when her father is found dead. While exploring the old farm she discovers a number of hidden passages, and her father's study which contains a book bound in flesh and bone, called the Tome of Eternal Darkness.

Demons have begun to flow into Equestria through summoning portals created by ponies across the land at the request of a mysterious mare. These demons are then controlled by "Tamers" ponies who they decide to form contracts with and fight the battles of that pony. Princess Celstia seems awfully afraid of these new developments ordering a shield around Canterlot, ordering her royal guard to burn all of the bodies in the graveyards across Equestria and summoning demons herself to protect her and her sister. It's up to Twilight and various others to figure out what is going on and what is the Shin Megami Tensei?

The changelings have begun a new invasion against Equestria, labeling Canterlot as their next target. Celestia recalls the elements of harmony to Canterlot only to see that recent events have taken their toll. Twilight especially seems to be having difficulty, particularly when Chrysalis shows up flanked by a human acting as her king. And that human was the love of Twilight's life.
