Centuries have passed. Celestia, Luna and Cadance are long gone, having ascended to another realm during a time none living can recall. None save one. Twilight Sparkle now rules as Princess of the Equestrian Empire. Under her rule, the nation has thrived for many hundreds of years. But is it the same Equestria that Celestia governed over so many years ago? Or is it something entirely different and new?
This is the first piece in a planned larger set of stories. Each chapter will be another short story set in this world.

Intriguing, I wait with bated breath to see where this story goes!
hmmm, not bad, but as Twilights special talent IS magic, surely she understands it at a base level. I mean, I can see where this is coming from, Twilight got so mad when she couldn't understand Pinkie Sense. However, magic never bothered her that way, so, I'm not sure she would do this. Still, nice premise, I look forward to more.

I think that's pretty awful in some ways, to strip people of inborn inherent abilities.
Not sure where you're going to take this, but I'm guessing there might be some dissident groups taking science in a different direction: how does magic work, how did the princess block it, and how that block be undone. After all, if it can be done, it can be examined WITH SCIENCE! If anything, understand the underlying principles of magic might actually lead to greater abuse of it and danger than experimental use. The implication being that experimental use only reveals limited information which may or may not being passed on. Devising an alternative access than horns opens up the possibility that any pony could use it... for anything.
Twilight Sparkle clearly thinks she knows better than everybody else, and doesn't think she owes it to those who taught her magic and didn't do this before she was around... What would she have done without magic? Would she have had any friends, have ever met Princess Celestia... even gotten a cutie mark? I think a Twilight Sparkle could have been born and died unnoticed in such a world as this.
P.S. Does this abolish cutie marks? After all most of the cutie marks involve those inherent abilities.
I think Twilight's become a wee bit power-hungry in the future
But I can definitely see her creating academies glorifying science.

Unicorns would be furious about this as they now have to pick things up in their mouths. Pegusai would suddenly suffer mass unemployment and be reduced to eating grass to live.
so has twilight stopped mana's very existence or simply sealed the ability to weild it? cause if she sealed mana's existence from the world two bad things well happen 1. the world well begin to degrade as mana, the planets own life energy, is unable to move and cycle. and 2. dragons well go extinct as there very existence is dependednt on mana and magic, there blood runs with magic, there scales are essentialy hardened magic! if the latter option is true, twilight is going to be in for a shock when a random uncorn magic user is born with magic powers on par with her own as a princess. either way magic can only be held off for so long before something goes wrong.
also you haven't mentioned discord, he is the anomaly here seeing as he is a being who exists to be the opposite of order. if he is free i am certian he is agianst twilights removal of all chaos, life requires just as much chaos as order after all, if he is sealed she does realise when he inevitably becomes free she won't be able to stop him beause a single alicorn isn't enough right?
This looks interesting, but I feel that this would serve better as a prelude to an actual first chapter, instead of the prologue you have it serving as.

She sealed the ability to wield it. And I'm going to come out and say that the magic in this world works nothing like you just described and alicorns/princesses are not born. When she sealed magic away, it was sealed away for all ponies, not just those currently alive.

All of the races objected at first. They only agreed with Twilight after Ponyville was destroyed by magic. As mentioned in the story, pegasi were among the first to find a new place in the world and pioneered some of the first sciences. Unicorns having to pick things up with their mouths is not really a major issue....

EmpressPrincess Sparkle still has magic and wields it with an iron hoof? (After all, if she's the only one with magic, that means no elements to turn her to stone/moon imprisonment.)Also, inb4 the Ponyville explosion was like the Reichstag Fire (i.e. a False Flag Operation by Twilight to fully seize power.)

the story has twilight has an empress you have my attention
I have been wondering this for awhile now. it says that all the other princesses have gone to the great beyond. so princess sparkle is essentially alone. will there ever be any other alicorns? if not, why not? is twilight to be the last of the alicorns? this premise seems so sad. I would hope that there is a way for more alicorns to be created. I cant imagine equestria to exist without the existence of more alicorns. alicorns are an essential part of equestrias very existence. twilight cant handle EVERYTHING alone. can twilight create any more alicorns to help her with her responsibilities. if twilight is the last of the alicorns, the sadness would be overwhelming. what will happen to equestria when twilights time to leave comes? if celestia, luna, and cadence have gone, then isn't it reasonable to assume that twilight will one day be gone as well? this comment has nothing to do with this story. I was just absently musing about the premise of the continuance of the alicorns existence in equestria. the prospect of their existence coming to an end is just too sad to contemplate.
