Luna has been banished to the moon by her sister. After 1000 years in isolation, the poor alicorn is truly sorry for what she did and is ready to come home. But when a strange visitor befriends Luna in her isolation, the two find their stories of banishment to the moon merit many similarities. Luna's new friend offers her the key to her escape, but also rekindles the hatred in her heart, a hatred that took the mare 1000 years to forget.

So... did Chell miss Earth's moon and portal Equestria's instead, or did Celestia exile Luna to our moon, or are you going with the more extreme conjectures that put Portal 2 around 100,000 years after the first, in which case we could guess that the Combine is gone, humans are extinct, and ponies took over the world?
Even though this crossover has been done before, it is well written, so I will be tracking to see what spin you bring it.

In the first chapter of the game, the emergency AI states that Chell has been in suspension for "9.9.9.9.9.9.9 -bzzzt" days. This is not the full amount of time, she spent more than that. But just by that, doing a quick calculation leaves us with aprox. 27397 years. The human race is 100000 years old, a lot of shit can happen on 30000 years. It is more than that in reality, only god knows home many millennia we are talking about here... It is perfectly possible that Equestria is Earth on thousands of years in the future.

Tracking! I really liked how you portrayed Celestia, not as a mentally unstable despot, but rather as a kind ruler doing her best. I also love the moon rovers as her 'friends', and the way you spent more than one sentence on the story exposition. Can't wait to see more!
Honestly I'm not sure where everyone is getting at with a Luna and wheatley meeting. I've never seen one done before but then again I'm relatively new compared to most here.

Valve has been mum about how much time passed between the games, so it could be 30,000 years, or as little as 10. My personal head-canon is between 30 and 200 years (I assume the Announcer was malfunctioning, and there is honestly no way those potato batteries would still be there after several millennia), enough time that Chell can have a happy ending in a world freed of the Combine oppression by Gordon Freeman... but this is not really the place to debate such things. Keep up what you are doing, I look forward to reading the next chapter.

I liked Wheatley's reaction when he met Princess Luna, just like the frantic scatter-brain there, but I appreciate how you expanded on the pensive regret he showed at the end of the game to develop his character. I look forward to seeing his relationship with the Princess blossom, but don't forget about poor Space Core! That guy's naive bliss at having achieved his life long goal will be the perfect comedic foil to the mournful exiles.

Okay, this one's kind of dark... I needed Wheatley to be a little more evil than before, so if he seems just a smidge out of character, i'm sorry!

On Wheatley's character, it's not too much of a stretch from the Portal 2 Wheatley. We honestly don't know how being stuck on the moon would affect him, we just know he regretted letting the power of running the Enrichment Center get to him. Maybe his desire for Luna's friendship may be a bit OOC, but it's not evil.
All in all, a good, solid read.

I am disappointed to see Wheatley take a turn toward the Dark Side after he was making progress in the right direction. Despite how you rationalized it, it still seems like character regression to me; we know Luna eventually gets a happy ending but it would be tragic, neigh a crime of poor vision, if you have Wheatley going through the exact same path as from the game, to suffer the same, or worse, fate. I think that even a "moron" would have learned his lesson the first time.
