I'm not sure. The content is obviously not funny, Rarity's situation is horrific... Maybe I'm just laughing as a kind of mental barrier. If you don't take it seriously, it can't bother you, right?
Although I should probably mention that gore fics don't bother me much anyway. Cupcakes was just stupid and Sweet Apple Massacre made me laugh for some reason. Cheerilee's Garden was pretty disturbing though.

It's the absurdity. You watch the show, and don't ever see anything vile or despicable like this happening. The simple pleasure you get from cutting apart and mutilating a very nice, pure creature such as Rarity is so unexpected. It shouldn't happen. A rational person would reject it. But for some reason, it strikes a humor chord with people. You ever see someone trip on the sidewalk and laugh? Or see someone skateboarding and crush their nads? It's the same principal, basically. Logically, it shouldn't be funny. Morally, it shouldn't be funny. Ethically, it shouldn't be funny. But some people find it funny. It's unexpected, it's absurd. You can take it to heart and get offended, saddened, disgusted. Or you can laugh it off, effectively diffusing the situation.

Ah, disgusted but only because the pony writer community has encountered a glut of such, offensive on many levels, from rape to gore and various permutations and combinations thereof. Beyond that I can't laugh because it's not funny. It's not, as you say, like someone tripping or having a bike accident. That's quick, punchy, unexpected. This is premeditated. And long-lasting.Presumably there will be more. I take meta-stock of something before I can unleash a nervous laugh. Motivation matters.

I was just stunned by Cheerilee's garden. Mostly because I care about the schoolfoals. I wasn't disgusted, it was too over-the-top. But I didn't laugh because... that was almost a sign of mental illnness. No one could possibly be so dedicated to trolling that they put down that much time, effort and thought. It's just... disturbing on a more visceral level.
I laughed at the MST though. Having someone take the air out of bad gore by pointing out the tropes pushes past the absurdity event horizon.
