While he has returned from being absorbed into Unit-01, Shinji finds himself in an odd situation. Now, in a body that looks nothing like a human's and with a snarky roommate in his head, he has to deal with new powers and abilities while those around him shift.
And he thought that fighting Angels was weird...
Hm... Very interesting. Is his color scheme more akin to Nightmare Moon or Luna? 
I have only one nitpick with this, and that's... Rei's sudden overprotectiveness in relation to canon. Still, it's your story, and thus whatever happens is up to you. Also read that HP fic on FF.net. Liked that one so much.

Using your author powers to torture Rits for our amusement?
Decided on a whim to read this when I saw it in the latest stories list. Get as far as the key to thoughts and speech thinking they are done in a fairly familiar way, check the author's other works only to find a very familar HP/MLP cross I had been tracking for some time on FFnet. This discovery has led me to have some fairly high expectations for the story, and if the first chapter is any indication they will more then sufficiently met. 
If you're talking about the lab where Rits was examining him after he returned, then it's the normal medical lab shown in the series/in Real Life. As for where he's currently staying, it's just a one room apartment with the bedroom, kitchen, and living room all sharing the same space. He gets no privacy outside the bathroom (and even there considering that this is NERV...).
I saw a really cute pic of Luna and Shinji on Deviantart awhile ago, and considering their similarities in personalities i figured it was just a question of time before a fic about the two of them were written, but i have to be honest, i never expected it to be written like this.

I did not watched anime where Shinji is main character, but from what I read so far, I take it that Ritsuko who hated Shinji for some reasons now is starting to like him, Nightmare prevented some kind of negative plots and that Gendo is a some sort of traitor with some evil plans and many people following him.
Why do I fell that soon Shinji will be under fire from agents and people who he was working with, probably just my intuition.
I m not realy sure about the importance of the lance in the anime and how Gendo was trolled just now, and I suspect Gendo to be some sort of traitor or at worse jerk, but if he will try to order SHinji elimination, he may as well give up the leadership to Nightmare Moon, since Shinji with NMM advices take it over by force now.

Also, theoretically... Would the EVA now have to move like a quadruped if Shinji was piloting it?
As for the lance, it's not actually lost unless it passes beyond the solar system. If it settles into orbit somewhere or hits something, it will still respond during 3I. This is what happened in the anime.
Also, I wonder if Kaworu will still hit on Shinji...
((Funny story, when I watched the show originally, I thought it was Misato that had been ordered to kill Kaji for his betrayal and her redemption. And the reason she was distraught after listening to his message was due to regret rather than what was on the message.))

Indeed... I hated the original Harry Potter series past the third book or so, but "The Wizard and the Lonely Princess" makes HP awesome again

First of all, there is no such thing as overkill, secondly he probably wanted to find his new limitations, if any, and thirdly, we don't know if he knows how to teleport other objects. Sure, he teleports himself, but teleporting other objects may require a significantly different spell.
I can't reveal the fourth reason here, because spoilers... read the drafts on Spacebattles. It involves the side effects of the rainboom.

Why would he need to pilot an EVA? He can curbstomp Angels under his own power just fine. Sure, he used the power boost recieved from Unit-01's S2 core, but given [See Spacebattles for spoiler], he might not need an external power source for much longer.

Shinji broke the sound barrier under his own power and survived outer space with no protection. I think that he'll be able to recover the Lance from wherever it ends up, whether that's the Moon, Betelgeuse Five or Timeheart (He might have trouble with that last one though... travelling to the centre of all known universes can't be easy, after all).

Yes we do. He teleported his backpack and all that food. Different thing, teleporting something remotely and something you're attached to. Besides, I'm sure Nightmare could just have provided teh knowledge.
As for my comment on the lance, that was in response to comments saying thet the lance being hurled into space would prevent 3I. This was not the case in the original, and unlikely to be the case here unless it traveled unhindered beyond the solar system. Of course SHINJI could retrieve it. I the discussion was in regards to preventing it's advent.

I am pleased. Although, it seems to me that STEELE got those tissue samples pretty quickly, as well as how fast they are already experimenting on them.
And since Nightmare now sees our hero as her son, will we get to see her in all her badass glory in a wonderfully epic Mama Bear curbstomp battle against some villain (Angel or otherwise)? Also, now that she is taking a more proactive role, will she help Shinji mentally heal? Will she screw over everyone else's plans? Will she reveal her presence in some bombastic manner that will give our poor female scientist a case of the crazies?
And how will Shinji handle the knowledge that he is (basically) now immortal?
And is capable of interstellar travel? (Which is just plain awesome!)
Will he meet the Doctor? (If he does, it will probably be by crashing into TARDIS.)
Darn it, Shinji! Your rainboom is fixing the planet, isn't it?
I meant to ask this earlier, but when and how did he learn to teleport, not to mention that healing spell? Since he is now maturing into a 'alicorn,' does this mean that Shinji will finally get the chance to take a level in badass? Because that would be pretty sweet.

This is a bad description. AT Fields don't have a singular appearance, and in fact seem to be malleable. Or is it a classic shield shape with the colors/lines resembling an AT Field? 'a shield made out of an AT Field' doesn't really work, as its just a picture. You might drop back a notch and say it resembles an AT field instead. Maybe even specify that it's the shield shape with coloration similar to a visible AT Field, maybe even compare it to the one Sachiel used, as that's the only visible one I can remember from the original series.
Er, all that said, I'm enjoying this a lot. Didn't actually expect this to update, long as it had been.
EDIT: I also remark that I'm laughing my ass off whenever Gendo and SEELE start talking as they really have no fucking idea what they're dealing with here.

In an case, for me the thing I think of when I hear "AT field" is one of the shield-type ones that show up all over the place. I agree that it's not technically specific enough, but it flowed for me. (Your mileage may vary).
Hm... well, Leferts, I cannot wait for more. XD Honestly, I like this story, I really do. So, now Shinji has an orange hexagon with a lance upon his flanks, making me guess the obvious that his overall talent is Angel-slaying, or being a protector.
That said, I do hope SEELE's plans for those tissue samples -they DID seem to get them a bit quickly- go down the crapper.
Well, now we've got Shinji settling into his alicornhood, getting sleep-training from Nimmy (and loads of indoctrination time as well, considering that she's singing him to sleep with Mordred's Lullaby, though given his original personality, I suspect that she'd have had him sticking to her like a burr just for being there for him as she has been since her arrival.) It looks like Shinji's also rubbing off on her a bit. though if you look at what formed the Dark Mistress of the Moon in the first place, it's sort of understandable. In a very real way, the two of them have been very much alike all along, and the matching points welded them together even stronger than otherwise possible.
Gendo and the Old Men have no idea what they are up against here, though I can't begin to imagine what sort of monstrosities they are hybridizing with Shinji's cell samples and Angel material. Given Nightmare Moon's ability to pull off multiple body effects, though, I have to wonder just who will have ultimate control of any creatures that come out of those hybrid vats when it comes to battle time. The Old Men might just find that they have been creating the new Lunar Guard for Shinji all along.
On another point, I see that the Rainboom has taken the first steps towards resetting the damaged climate of Earth. Given it's origin, does that mean that things are getting a push towards magical climate control, as on Equestria? (After all, I'm willing to bet that if they wanted to take the time, Celestia and/or Luna could handle the entire weather control situation on Equestria, but leave it to the Pegasus Ponies since that has been their traditional duty all along.) And I see that NMM is already working in the background, using her time and mental abilities to lay more groundwork towards the fruition of her plans.
Looking forward to the next installment.

Can you say... ALI-TROLLED!! I personally like this theory.
Too bad Nightmare isn't willing to toss some therapy Asuka and Gendo's ways. They are, to a large degree, only as unpleasant as they are because they are tortured.
Nightmare's two dimensional view of the people in Shinji's life coupled with her arrogance could lead her to many shortsighted decisions.
The thing I disliked most about the original EVA series, more than the existential angst and horrific utilitarianism, was how railroaded everything was from the beginning. Here's hoping Nightmare blows the tracks right the fuck up.

Our sentiments are alike. I want to see those geezers forcefed their precious schemes then imprisoned in a Shinji-crafted version of tartarus...
Night is still rather ambiguous morally, but it seems Shinji's thus far worn off more on her than she has on him. That can only be a good thing. And now that they have an unspecificed amount of time in his dreamscape, they can train until he really CAN beat down angels without an eva. Imagine Gendo's face then!
Now for the big question... what will the coming angels be like? They seemed to know of his white AT field... so they must have met his kind before. That can only mean they will be panicking and change their plans to counter Shinji, if they do at all.

a funny thought crossed my mind after reading this the whole point of what SEELE and Gendo are doing is to bring about a controlled third impact in which they come out on top, from my understanding of Evengelion controlling Rei is a big part of this plan.
Shinji has thrown a rather large wrench in to that part of the plan. to the point of a third option for third impact if it even happens at all. Rei in her loyalty to Shinji turns everyone in to ponies...
