Ok for the future stuff you should cover.
1. How Luna was Redeemed in this reality, how did she come back to her senses with out the elements?
2. Where is the native Twilight of this world, she's clearly still alive but probably a secretary or librarian, with her magic potential still locked away she's probably a very weak magic user and not suitable for active military service
3. Where is Cadance? Did the Canterlot wedding still happen but with a tragic end? Or did she a Shining Armor never meet, meaning her Love magic never got strong enough to get Chrysalis' attention or even attempt taking the empire from Sombra?
4. If the Map Still present in this time line will it's existence effect the war? The Tree of Harmony still "knows" who is supposed to have the elements perhaps it will influence events to get them to the mane 6?

well Cadance and Luna seem like prologue explanations. Twilight and the effects of the map trying to "fix" reality as best it can feel more like things that should come later.
Of all the variant futures in the finale, IMO this one is the most interesting.
In Return of Harmony (Season 2 opener) it was shown that almost anyone with good intentions can use the Elements BUT the strength of the effect depends on 2 things. 1)How well the various Element holders match their Element. 2)How close is the Elements friendship? The 1st time they tried, both these things were quite low, so they didn't have much effect.
Nightmare Moon was obviously defeated, so it is clear there was some version of the Mane 6. However, AJ never heard of Luna so it is equally obvious they were not as effective. They were able to rebanish Nightmare Moon, turn her to stone or whatever but they couldn't cure her. Well, I've often wondered just how much Celestia knew ahead of time & how much was luck. I've seen other fics where Trixie or Shining Armor was the Element of Magic.
Discord & Chrysalis either didn't attack or were defeated. So, the question is "Why did Sombra succeed?" The answer is Spike. In The Crystal Empire (Season 3 opener), Spike played a small, but apparently vital role in defeating Sombra. Spike was never hatched, so....
AJ didn't mention Cadence, so my guess is Celestia sent her to the Crystal Empire (with or without Shining Armor) & Sombra killed & ate her. At least, I don't see him keeping enemies alive or wasting food on potentially dangerous prisoners
6679988 Eating Cadence...that is hella dark. In this AU, Celestia bears the Elements and Cadance is Celestia's student instead of Twilight so no one was around to stop Sombra. I do like the idea of the Elements being less powerful since Celestia is the only one using them, so I'll remove Luna from the prologue.

IIRC, the Elements turned on Celestia after she banished Luna (Sorry, ICR where). If they were used to banish Luna again, they might have conked out again. This would explain why Celestia hasn't used them on Sombra.
If there was no Royal Wedding, that might explain why Chrysalis didn't attack, especially if EQ was already on a war footing (& presumably higher security)
I would also point out that Fluttershy survived getting knocked to the ground. IMO, it is almost inevitable she would eventually realize her bond to animals. However, not being so close to when the butterflies saved her maybe her cutie mark is different. She was shearing sheep on AJ's farm. Perhaps she is a vet, working where needed & perhaps Rarity is in the Quarter Master's Corp? AJ did mention Rarity went to Manehatten for the war effort. Perhaps she is with the USO (if EQ has such a thing). Without the gems, her costumes would only have been adequate. Perhaps she abandoned fashion & went on stage to get recognition. She does sing in The Ponytones & has the talent to be a diva. (God knows she has the temperament)
