For better or worse, characters are defined mostly by context. A horrible monster in one story might be a hero in another. A minor hurdle in one world could be an insurmountable problem in another.
So a gap that allows characters between two contexts might be more of a problem then it first appears...

I might be wrong, but I'm going to go out on a limb here and say that the reason Index is threatening Fluttershy with a tablecloth is because of the religious significance of linen and ergo it must have some effect against certain magics. I mean, her Nun's habit, her 'Walking Church,' is made of linen as well. Like I said, could be wrong, but it seems like something she would think up. Good chapter by the way. I'm hoping your next one will be added sooner, otherwise I'm going to fall off the edge of my seat from suspense and anticipation!
The fact that this story is de-ponifying the MLP cast really bugs me.

The overarching plan is to switch the main setting between the Certain World and the Friendly World every arc - the first one is just in the other world so the bronies (whom I'm expecting to be most of my audience) get introduced to the Raildex setting/cast.

The only bit I struggle with is the change of the girls' natural aptitudes to Idol-based magic, but just one Outside-Context Problem is enough already, and you're being devilishly clever with it, so I'll try to stop paying attention to it.
Still waiting for more shoes to drop, though, particularly once the inconsistencies pile high enough that both sides notice, either despite, or after the current crisis. And reeeeeaaally hoping that Dashie doesn't just jump down the hole before getting her wings either fixed or casting their spell again.

Uh... It's good and a tried to like the story but... My biggest problem is ponification/humanization up to memories. I just can't believe that act of going from world A to world B could change your memories and sense of self in the way that you start to believe that you always part of world B... Unless some higher beings involved, that it.

That seems to be the most common complaint, yes.
If it makes you feel better, a big part of the future plot is them figuring out that 'a certain hole in the ground' is actually mucking with their memories as they go through - Applejack, Saten and Nightmare Moon have already noticed things that don't add up.

Because it's feel rather forced. Not only Saten transformed in pony and don't even notice this, somehow get lots of information about pony world seemingly from nowhere and also becoming a expert in obscure Equestrian lore to boot. Same for Dash and others.
Expected this really. Human and pony world don't exactly the same so I expected that some things don't make sense even after ponification/humanization.

I'm actually pretty sure that Celestia could beat NMM if she really need to (in Cutie Remark someone beat her in Sombra timeline) but her plan from beginning are not "beat Nightmare Moon" but "return her sister".
