A hundred years in the future, where Equestria is a parliamentary republic, and cutie marks don't exist, a simple run for take out food ends up being more than Detective Sergeant Ana Kelso bargained for when she discovers a certain pink party pony asleep on the hood of her car... despite the fact that Pinkie Pie is supposed to have been dead for the last fifty years.

I was gonna post an answer but i will instead bringup a thought i just found.
PINKIE HAS NOT STARTED BLABBERING ABOUT PARTIES
For the first time she is not entering hyper sugar mode and blabbering on about how she knows everypony and sees a newpony but she is just following someone.
Conclusion, Something is VERY wrong here. VERY wrong.
Wait a sec here and let me get this striaght *Ahem*:
Pinkie Pie after taking a nap has found herself probably about 100 years into the future, She is found by Kelso, who then was able to confirm that this was in fact Pinkie Pie, then moments later FuterTec releases an anouncement that a mental patient named Sugar Plum has excaped, but this was later ruled false by Kelso (or her partner I can't really remember now). Something tells me that something big is going to happen.
Wheller, please tell me this is the work of a vortex manipulator, because I'm pretty sure one clone of Pinkie means more clones of Pinkie, and that would rip a whole in the fabric of space worse than an exploding TARDIS. Though it seems odd, anyone else find it more than a coincidence that Pinkie and Applejack appear in the future in their primes, when they were the two that had been manipulated by Overdrive. . .wait a minute, tell me you're not, for the love all that is good in this pony world, tell me you're not. . .

Whyever Pinkie Pie is here, FutureTec wants her. So much so that they were willing to forge a police bulletin that on approach all mertilizers should be set to "deep fat fry." Can't wait to see where this goes. 
oh, I know, but still, it seems a bit odd that those two would be the ones to appear in the future like they did, maybe someone who remembers the old world and wants to take Overdrive's place, either way, something just screams Celestial beings in this story.

A standard Clone would still be grown from baby to adult and as such develop independent of the original.
The other option is an AI imprint of Pinkie.
Someone in FutureTec decided to become Thaddeus Venture. What s/he did was record the mental impulses of his or her victims, transcribe them into a computer and download them into waiting host bodies. End result: smiling mare who still thinks it's year 2 because that's what her memory engrams tell her it is.
What nopony has thought of yet, is to check Pinkies death certificate. Do we actually know she died, or was she missing and declared legally dead? I'm leaning towards Pinkie being kidnapped and held In cryo-stasis, which we know they have, though not how long they have had.
okay, this story has completely surpassed my expectations. I was expecting good, I got amazing. Thank you so much for writing this. I can't wait to see more chapters 
Now I should go read the story efore this to see why they wanted the princesses gone... here's hoping tha one is just as good as this one.
My biggest question about Pinkie Pie is, why hasn't she freaked out, for either good or bad? The food didn't impress her, even though she ate it all. Motorized vehicles didn't faze her, made all the more strange because the ponies don't actively direct them, everything's voice command. The large police force doesn't bother her. She's made no comment on anything. This leads me to guess that things are not as we are being led to perceive them. 
The real question is why has she been "dead" for 45 years? Has she been cooped in a psych ward for that long or was there some kind of republic ending event planned that FutureTec didn't want to hit it off?
Frankly I still don't have a clue why anyone would have knocked off the princesses, much less been able to. And that's one story and 5 chapters of the sequel in.
