I think it is because he still hasn't completely gotten over what happened to Jenna.  He is afraid that a crisis will pop up and it will lead to Twilight getting hurt.  He want's to both avoid that possibility and avoid the hurt of losing someone he loves.  Think about it.  He is immortal.  Even if Twilight doesn't get hurt she will still age and die while Omnius will live on forever.  He should try though because the happiness one gets from being with the person they love will always outweigh the sadness of losing them.  Hopefully he will learn this.

Poor Traveler. You forget  one thing. You can not decide who you fall in love with and quite frankly you can not fight true love for long. Even when the worlds stand between you, there always is a way. At least it's something i like to believe in.

He is worried about the other versions of Twilight? He should be Traveler long enough to know they are similar, but not the same. An Twilight that is evil, and bent on conquering Equestria? Not the Twilight he has a relationship with. Buck if he meets a Twilight which is every the same as this one, it still would not be the same and i would see him as a cheater if he starts a relationship with her, or very unfair if he starts one with her just because shes so similar to his ex.

A Twilight destined to die right in front of him could trigger a dark Aura? yes that’s a danger, but what about an Applejack? an Rainbow dash? wouldn't a friend destined to die would have the same danger? so why have friends?

Traveling together and he gets hurt and leaves her behind... seriously that’s what you are afraid of?Not only we are talking about Twilight 'OP' Sparkle, your momentary Home-world is this Twilights world, too. So just teach her(or let her learn) a Spell which automaticly transfers her back to this world or directly to you. Another possibility would be that she doesn't travel at all. It is your home-World so you visit a lot already. she already knows you can’t stay for ever, but she knows you will always come back.

Omnius only needs a diamond pickaxe to mine the obsidian off of him, if he could only move the pick.
