The Mane 6 are captured by Hugo Strange, and are sent into Arkham City. He separates them and steals the Elements of Harmony. He plans to use them for Protocol 10. They must find a way to get the Elements back, get reunited, and get back to Equestria.

Seriously, what is with these nonsensical crossovers? I'm sorry for ranting on your story page, but really, these crossovers are starting to get ridiculous.

Very well-written! Both the Mane 6 and the Batman characters act like how they would normally. I don't think the DC Universe would give a second glance to talking colored ponies, considering a ton of much weirder stuff it has.
Also, that awkward moment when you realize that Twilight and Harley Quinn are both voiced by the same voice actor...

You know, I just noticed, but Batman must be the only superhero whose cape actually has a function to it, unlike other heroes, who only have it for the heck of it. Well, there's also Spawn, but his, wasn't technically a cape; it was a demonic weapon that could become anything.
Lols I loved how Riddler reacted to Twilight's magic. Like an atheist meeting the real Santa Claues. Here's a thought;
"HEY RIDDLER!" Applejack yells. "Riddle me THIS!" She then bucks Riddler in the face. "How many stars do ya see!?"
I've been reading your story while listening to both "Batman Arkham City In game Soundtrack" and "Batman TAS Original Score".
I've been reading this for awhile and here is my full thought process on the story.
It's excellent.
Your descriptive writing is top-notch, if I hadn't played the game already, I still would have a very detailed image in my head of the surrounding environment. Something very hard to do in writing.
Next, characters. Everyone is exactly how they should be. Batman is neutral and collected, Penguin is still an ass, the inmates are still violent and funny (in a dark way), and the Mane 6 are still true to their characters. What's really amazing is how it all blends together so perfectly, something I never thought possible of Batman and My Little Pony. Many writers have tried and failed miserably at this mix, but you've made it a huge success.
Dialogue. It's perfect, everyone says what I expect them to say for the most part. Especially penguin, you've kept his hardened criminal state true. Man he's one scary son of a... anyway.
Story Development. It follows the storyline of Arkham City to the dot. It also adds in a lot of back story which is original and great.
All in all - I give it a 10/10. There's the occasional mistake, but seriously, who can nab every mistake? Bottom line - Keep writing more even after this story is finished. You have some awesome talent my friend.
