This story fails on so many levels that I can hardly even comprehend it. Chrsitianity wouldn't even exist in equestria, on account of it being an alternate dimension and all. On the plus side, it's unintentionally hilarious.

I don't think Applejack is a "Christian." Actually, I'm not sure that there even is any organized religion in Equestria, given that it's a theocracy or thaumatocracy ruled over by a goddess who tells eveyone she isn't.

One does not exactly ask for a nice critique when they began writing on a serious and very sensitive topic. Honestly, when the story is making a bad name to either religious or non-religious people, the story would most likely to get reported.
People can get arrested, at least in my country, when they attempt to make a bad name for either free-thinkers or religious people. Either in public or the internet post (when the authorities found out it was made from our citizen. One of them I heard was sentenced to prison).
Also, from the looks of what you've written and the ratings you've gotten, I doubt you are capable of writing stories like these. If anything, I recommend you to stay away from topics like this until you've learned how to tackle sensitive subjects properly.

You get good critiques when your writing isn't shit. And I don't mean bad grammar or sentence structure (not that this story doesn't have enough of that); that can be overcome. What makes your story shit is that the plot is so contrived and off topic in the Equestria of the show that it removes the reader from the story and makes them realize just how stupid it is. You also remove the elements that would make the story interesting by placing it into Equestria; it's a land of technicolor friendship horses who worship the ideals of friendship and harmony (and possibly the princesses). If you absolutely must write about this topic, write it using human characters set on earth where it actually has an impact.
Tl;dr your story is shit and you deserve to be shit on. Thank God most people in the comments seem to agree with my sentiments if not exactly with my reasoning.

Not hating for religious reasons, I just have standards when it comes to writing. A story that depicts a guy losing faith and leaving the church would be fine. A story that does so with all the grace and subtlety of a hippo with brain damage...not so much.

In the interest of trying to be nice, I'll say that you have serious issues with characterization and it seems clear that you don't understand religious people or their mindset (or you went to one of those churches in the deep South, where the preacher just screams about Jesus and think all churches are like that). You also should have adapted the idea to Equestria rather than throwing Christianity into a world that it doesn't really fit in. Even if you have to make a god for them to worship, just have them worship Celestia's mom or something, and have Applejack doubt that. It would fit better and then you've got a natural conflict between AJ and Twilight.
I'm not going to tell you to stop writing, but I would suggest sticking with things you have a better understanding of. Since it's relevant, I'll mention that I attended church for years (Protestant), but on a census form I'd say either "undecided" or "agnostic".

This story hurts to read, thanks to many things: This story has a mind-numbingly simplistic writing style, it contradicts itself multiple times, and absolutely everyone is out of character. The premise and plot feel very forced, making it hard to take seriously.
How does christianity even exist in Equestria? There is no Jesus there, and the christian god probably doesn't exist there either. Maybe someone could make a good story about religion, but why the hell would anyone use a real one?! Also, christians do not act like this (mostly). Every "christian" here is basically just a straw-man.

Frankly, you need to do more reaserch on these kinds of subject and write them in a way that is not so intentionally offensive. We aren't stupid. Disagreeing with you is not stupidity, and does not deserve to be treated as such. Especially in such a belittling way.
