I have mixed feelings about this story, let me break it down
1. This is an ambitious project unlike anything i've seen before, I appreciate you originality and I hope that you make this a great story
2. I find it interesting how you didn't give the mane six each one of the original starter digimon, you chose different digimon based on their personalities. This could be good for fitting their character but bad if you're someone like me who hasn't watched much of the later seasons.
3. Why does Twilight have a koromon? I understand she's supposed to be the leader but koromon doesn't fit her personality at all, he's brave and headstrong while she's calculating and would rather run away from a fight. That being said I do like wizrdmon, he's a cool adition and i'm glad you put him in there.
It's very good in my opinion but it has a few things i'm not crazy about. Before I end this one quick question, will there be digivolving?

Koromon actually belongs to Spike and as for digivolving well I planned for it to be in the later chapters
Will this fic go through the whole season? And I Favor this. Cant wait for more.

As for Trixie's digimon well I was either planning on it being a FlaWizarmon or simply Sorcermon, which is an exact duplicate of Wizardmon but with a ice motif

3882687 Another digimon fic had a Sorcormon as a parallel to Trixie. "The Great and Powerful Sorcormon." I think it works, especially with the color scheme and the fact that Twilight's partner is a Wizardmon.
Wait, Isn't Puppetmon a mega level digimon? As in "Could squash Champion level Lillithmon like a wood tick without even trying" mega?
4312852 you could say the same thing about MarineAngemon or Cyberdramon being a mega and a ultimate respectively, I dont think the author is paying attention to their levels.

One Lilithmon is a Mega also known as the Goddess of Darkness, also following that she is one of Seven Demon Lord Digimon.
Two Just cause a Digimon is a certain level doesn't mean its gonna be superior to digimon under its level. Ultimates can Defeat Mega's and such.
Three due to the limited Digimon and data about them I had a rough time finding Digimon that fit withb the mane six. I choose Wizardmon for Twilight because of his intelligence and magical capabilities. I choose Arbormon for applejack because well for a lack of a better reason I couldn't really find a fitting digimon for Applejack but seeing as one of his attacks involves kicks and punches I incorporated that with applebucking. I choose MarineAngemon for fluttershy because well honestly they're both adorable and honestly they are both strong in there own way but most wouldn't know it. I choose Cyberdramon for rainbow dash because its a fighter and so is RD, they both are also headstrong and tend to go into situations head first. I choose Puppetmon for Pinkie Pie because not only is Puppets associated with fun and laughter but because Puppetmon depicted in the show had a bunch of toys and 'played' with others (in its own unique yet sadistic way but hey he was evil this one isn't). I choose Renamon for Rarity because it was elegant, a true beauty with swift movements and gracefulness.
I tried my best to match Digimon with ponies and honestly I think I did a ok job
Though if I have to say something I'll say that I might remake the story and steer away from it following the story of the show and simply move on to its own little world with bits and pieces of the show in it

Um, is this story dead? It seems like an awesome idea, but i'm kinda worried about the lack of updates past episode 1
You might want to look this over. You've been using singulars instead of plurals after mentioning more than one character. "Renamon and Rarity was == Renamon and Rarity were.)
I read the part with Renamon, and I was a little surprised.
