If we're going to throw "logic" into the mix. Then the whole possible relationship is no huge deal. If memory serves the episode stated that they may have been distantly releated. Making a possible relationship weird but not necessarily wrong.
With how distantly they're supposedly related, they'd share no more than 12.5% of their genome. Just like any two randomly sourced strangers.

It's even lower than that. Whether AJ's from the longer or shorter branch, they're 12 steps apart and less than 0.05% related. Not to mention that, outside of parts of the United States, most of the world wouldn't give two shits if they were first cousins.

I like how this story is written and that you are handling the situation well for dramatic purposes.
Normally I hate reading these stories because I know that Pinkie and the rest of the Apples are so distantly related that it does not matter at all (except calling them cousins does make it sound weirder than it really is) so I tend to get irritated. However I give this story a pass on it because you are doing it well and it is the main thrust of the story rather than a way to prevent an ApplePie relationship (whether it be Applejack Apple or Big Mac Apple).
On another front I liked how Big Mac is also protective of Pinkie and I wonder how upset he will be in the next chapter. I also expect the rest of the apples to be upset and try to convince her of the error of her ways. I wonder if the fact that they are so distantly related will be used to convince her it is OK and that she is not to be ashamed of her relationship? Not everybody understands that just being related is not enough to be a problem it is the closeness of the relation that really matters and AJ may need to be educated of this fact.
Dude do you seriously think distantly related is the same thing as incest? its not, incest is when you fuck someone who shares the same DNA as you. pinkie and applejack can be so distantly related that they don't share the same DNA so therefore its not incest or cousincest whatever you want to call it. I can't tell if this is an anti ship fic or just an idea you thought of after watching pinkie apple pie.

Yeah basically if you have the same 'pure' ethnicity as another person, you two are almost certainly related by at *least* this much.
Which is exactly why I can't cotton to these type of stories. Not going to down vote though it's pretty well written.
PS, I seem to recall crazy amount all Asians are somehow related to Genghis Khan.

AJ's a heartbreaking bitch. i can't say i understand why she broke off her relationship, but i'd be willing to let that go for the sake of the story. but she did it in what i feel is the worst ways imaginable for them, and then just left her crying in the middle of the market. a lot of you are going to hate me for saying this, but there's a part of me that wants to see pinkie eventually move on from AJ, find love again, and have a happy life, while AJ has to sit by and see what she gave up, all the while lying about having moved on herself.
AJ, you silly filly, fourth cousins related through a fifth cousin ain't even a thing. You get back in there and kiss the pink one right now, you hear?
Maybe it's just me, but I think Applejack's reaction is one based on perception of the country stereotype. Pinkie already said she wants to tell everyone that they're related. Nopony's going to care how far removed they are, Applejack fears that once words gets out all they'll see is cousins banging. That translates into bullying for Apple Bloom, fewer ponies willing to do business with them, and possibly losing their farm and home. That's my take on why Applejack is so upset about all of this.

They have plenty of electricity, or at least advanced scientific equipment that uses it. But then again, when you have magic, that can make animated computer screen like animations, "3D" rendering of data, and other things. Then either magic-tech, or even scientific theory is possible. Since other than Twilight's lab technology isn't all that important. Although they are teaching Astrophysics in elementary school [or what ever grade the CMC are in].

Seconded. As well as the fact that most people don't immediately reason 'oh well, it's just a tiny amount of DNA'. To an outsider it's no big deal but to the actual person it's a big shock and people make rash decisions when they're in shock. This isn't an anti-ship. It's a realistic look at how someone would respond to finding out they are related to their significant other - in societies where having relationships with even distant cousins is frowned upon. Can you imagine Diamond Tiara and Silver Spoon not giving Apple Bloom hell over it if it got out?

But its still not INCEST! Look if someone honestly thinks screwing your eight cousin twice removed or whatever is the same as screwing your sister then they need to do some research on what actual incest is. They arent related to the point that DNA is a complete match since she is twice removed by a fifth cousin right? Applejack is ignorant so it wont surprise me that she blew the whole thing out of portion. I don't mean ignorant in a bad way either. Family is her whole life that's all she's known so when she finds out that she is dating "family" she flips her lid because she can't see past the cousin part even if its twice removed meaning little bit of DNA being the same but not enough to be incest.

It's a valid point. But not everything has to be accurate to cause damage. Gossip and word of mouth can destroy so many things, as we've seen in real life. It's my theory that Applejack is aware of this fact, and is torn between loving Pinkie, and loving her immediate family, with the fear of what fallout might occur from those that are ignorant.
Remember how the entire town was scared of Zecora in Bridle Gossip? Ponyville's not exactly the center of intelligence in Equestria. Ponies are stupid. Ponies overreact. Ponies don't tend to think unless Twilight or another pony beats them over the head with the facts.

Good point. I almost forgot about that incident and Applejack feels this way because of that so to her it is a huge deal. I never saw it from that perspective since I am looking at this logically and ponies sometimes don't think logically unless Twilight knocks some sense into them. But seeing her break pinkie's heart to the point she leaves the poor mare in tears at the market really pulled at my heart strings just ouch.
