Bowser's latest scheme to conquer the Mushroom Kingdom winds up sending him and his army into Equestria by mistake. Upon failing to conquer what he thought was Princess Peach's castle, he accidentally sets free a strange looking creature encased in stone.
What unfurls is an unusual adventure between the unlikely duo of a pony and koopa, out on a quest to save Equestria and all their friends from the grip of chaos.

Thing is, the bosses from Paper Mario really stood out to me. They had personality and I remember the fights against them being epic. As for Galaxy and so forth they really didn't stand out so much. (Hell, there were two versions of almost each boss if I remember correctly.)
I won't really add the Koopalings because they were all pretty generic in my opinions. Plus hard to explain story wise.
Though if anyone has suggestions for Mario villains to add in, I'm all ears. There are plenty there, and yes there will be more then just the ones from Paper Mario, but the generals will hold a pivotal role later on.

I really like the combination of Mario & Luigi gameplay while using the main concept of Paper Mario.
You should have The Mane 6 (Not counting Pinkie) be Discorded and have them battle Pinkie and Bowser to make things more interesting.
And for Bosses other than the Paper Mario villains.......Wart, the team up of the Axem Rangers and the Koopa Ninja Brothers, Smithy, Shroom Queen, King Boo, Cackletta, Fawful, Popple.
I'm hoping these might help you with boss ideas.

It's perfectly normal. In fact if I had the slightest hint of artistic ability I would make some drawings to go along with the story. I would even make this story into a game. But alas, I lack that skill.

This captures the tone and humor of the Paper Mario/Mario RPG games perfectly! And if we're naming Mario enemies...You gotta have some Boos at some point! Tutankoopa's another good choice! But a really good choice in my opinion would be the Koopa Brothers due to how hilariously lame they can be

I should mention I've already picked out which Mario villains will be paired up with ponies. I'm now picking out others to be sort of mini bosses to impede their journey. And picking existing characters who weren't given much development to be a stand in for other.

This is exactly why I'm thinking of mini bosses. I want to bring out more fun combinations. Plus it's just fun bring back all these old characters of the past.
One question before I disappear to work on my next fic, I've seen some authors place music links along with their story to give it more ambiance. I was thinking of doing that for the fight parts of the story.
