The Equestria Defense Initative and the Steel Griffons are placed on standby, only WUBCOM are still active. Vinyl Scratch and Octavia are living together, one is a Zone Raider and the other a Black Hoof, they are living with lies, Octavia thinks that Vinyl is a DJ and Vinyl thinks Octavia is a cellist. One day, Vinyl gets the mission to take care of a Black Hoof member that InOps have uncovered. The target is Octavia. Meanwhile Octavia has gotten the mission to assasinate Vinyl. Hilarity, action and romance ensues.
(I thought this up while skiing, of course it isn't great.)

Okay, but how are you going to work that? As far as I recall, both Black Hand (or Hoof, in this case) and Zone Raiders are barracked with their units most of the time. Black Hand especially, since they're charged with the discipline and instruction of lower Nod castes.
I know this is all crazy crossover fantasy stuff, but one does have to consider willing suspension of disbelief!

It is a titanic battle, the roar of Mammoth cannons and the answering screech of Nod bombers drowning out all but the screams of the dying. There is no pity, no mercy, nothing but two dear friends who must now duel till one lies lifeless!
For GDI, and the last Blue Zones, the final bastions of Clubs and Wubs!
For Nod, and the traditions of the Brotherhood! Forever shall the concerto of Kane be heard!
All around the two warriors, there is nothing but blood, steel and Tiberium. Neither can back down. The battle rushes past them as they fight, evenly matched, neither truly wishing to kill her friend but both sworn to their causes. Still, one must fall!
And so one does. From the heavens come drop pods made of living metal. Not GDI steel or Nod onyx, but that of the hated Xenos, the Scrin! The chaos of the battle is doubled, as these new enemies cut into both the followers of Kane and WUBCOM's finest!
Mulberry and cerise eyes meet, looking at one another through shattered HUDs. Two heads nod. As one, the two ponies turn against these invaders, and lead the charge against the Scrin leader...

It's not just a hovertank with a sonic emitter, it's a GDI hovertank with a bass cannon, from the last great C&C game! Heck, when you look at all of ZOCOM's armory, a lot of it is heavily invested into sonics. Look at their Zone Raiders:
Sonic grenades, jump-jets, and shoulder-mounted rockets. Bringing the wubs to the Red Zones of Equestria. You could rename 'em WUBCOM and make a decent crossover out of it. Hey, if Vinyl got her hooves on one of those Zone Raider suits with jump-jets, would that mean she'd become some kind of techno-Alic-*hurk*!
