The magic collision brought about by Discord and Luna wasn't a mere teleportation; it's causing Equestria to fade out of existence and all its inhabitants are being reborn on Earth as humans.

As for that last question, if you think about it, if the author is going to bother telling us that the character is going to the bathroom, he/she better have some sort of epiphany or near-death experience when they are in there. Otherwise we just read about someone going to the bathroom, where they did bathroom things, and left having accomplished little in their quest to (Insert action here).
