(I really really hate that I can't tag more than one story at once and have to resort to blog spam to get all of my fans of the various stories I'm writing to one post. It's really stupid. I apologize to people whose queues I mess up.)

"Disharmony" is meant to fit in with the MLP aspect of the story. :P Elements of Harmony and all that jazz.

"Disonance" is the opposition of harmony, chaos in motion.
Did you know that in some religions chaos is believed to be the same as harmony? Its believed to be action, change and relevance colliding in tandem.

Ultimately, it depends on WHICH definitions of the words "Harmony" and "Dissonance" you're using. Like so many other words in the English language, they have more than one specifically set meaning.
That said, though, I know. I'm just kidding around. I know that Dissonance is the opposite of Harmony, as Harmony and Consonance are synonyms. It's just that Harmony and Disharmony seem to generally be "paired words" as Consonance and Dissonance are. It's all in the wordplay.
I used the word Disharmony because it's a word used in the actual show, specifically when Discord is introduced. He introduces himself as the "Spirit of Chaos and Disharmony," and it makes a nice counterpoint to his foes, the "elements of harmony." Dissonance really isn't used in the show, and it doesn't have the same ring or roll off the tongue as well as the word "Disharmony" does. At least, that's my opinion.
I also used the word Disharmony because it's an appropriate word for what's going to be happening later on in the story. As you may understand, most Smash Bros games (though Smash 4 seems to be breaking the rule, the lousy bastard) have a subtitle that is a synonym for fighting in some manner. Melee was the second game and Brawl was the third. When the ponies were "Deharmonized" in the S2 opener by the "Spirit of Disharmony" they immediately started... well... fighting. I'm not going to exactly state how, but this is indicative of things that are going to be happening as the story progresses. Alliances are going to be shaken and friendships are going to be tested. The "harmony," tenuous as it already is, is going to be called into question.
I chose the word carefully. The concept wouldn't ring through nearly as well if I used the word "Dissonance"
