Sometimes I hate it when my brain comes up with ideas, because then it might derail the ideas I already have.
Where am I going with this? Well, I have the sudden urge to make Lyra the Question instead of Flash, and have Bon-Bon be the one that becomes the Flash (and not be very enthusiastic about it until later).
What are your thoughts? Should I change the roster to fit this, or just stick with my original plan?

Lyra as the Question makes absolute sense! I can't see any other mlp character pulling that off. But Bon Bon as the flash... that's a much harder sell. I could see her being Huntress though.

Secondly, I just don't like the Question (or Ultra Paranoid Lyra either), so I'm gonna vote with Lyra staying Flash.
I really can't see BonBon as the Flash (Wally, Barry, or Jay), but conspiracy theorist Lyra would work. Maybe Flash Sentry as a Wally West version of The Flash?
I agree with what others have said: Go with Lyra being The Question if you want, but don't make Bon-Bon The Flash.
The Question always seemed as an earth pony to me. Why not make Bon Bon The Question? Lyra makes a better Flash (I mostly say this, as I already gave a way to empower her as the Flash of your world through my Flash Fics' Sec Chapter. My version is the actual cause of the Speed Force making her your verses' Flash, at least until you actually say how she becomes the Flash).
Also, for bonus points, you could have a scenario where Lyras' Father is about killed in front of her by her Reverse Flash when she was younger, only for a Human Flash(Barry, Jay or Wally, depending on who she is mostly based on. Or all Three) to save him. Thus, not only giving Lyra the drive to try communicate with humans, but also creating a stable time-loop that ultimately leads to her becoming the Flash. I mean, the power of the Flash actually can allow he to achieve her goal.
Making her the Question would probably force some major re-writes to what you've already established.
Though lyra fits the question in places, have you considered looking to zecora, or cranky doodle as the question? Both of them have a world traveled nature, a way of looking at the problem differently, and very much characters that are different.
If not, well, here's the question, how do you have the idea to exactly hide the natures of each other? Both are pretty well likely to id their voices from proximity and time.

I gotta say, Lyra as the question just screams 'This is an amazing idea!' and opens the possible plotlines of conspiracy theories (possible easter egg of alternate realities including both DC and MLP:FIM -Prime). As for Bon-Bon as Flash... well it doesn't seem to make much sense, but it could work.
