This has to be honest been coming on for a long time through a string of episodes and depictions but finally I have a new worst pony, eclipsing Snips and Snails.
Fluttershy in the new episode and the one prior has demonstrated that she evidently cares more about bugs and vermin than her friends and is apparently RIGHT about objecting to clearing them out/rounding them up even though doing so got her turned into a bat pony monster. Applejack is APOLOGISING for her friend being turned into a dangerous creature even though it was Fluttershy's damn fault and in Power Ponies was apparently all fine to let her friends fight possibly to the death (don't know how that comic would've worked if they actually died) but oh no, a little firefly getting hurt pushes her into hulk mode.
Oh Fluttershy, where was that objecting when Twilight brainwashed the Parasprites? Oh right, they were endangering YOU so that was okay.
Fluttershy may just be being badly written right now but she's becoming insufferable. I've liked S4 and think it's a step up from S3 in a lot of respects (I liked S3 though bear in mind) but Fluttershy is getting to be a pain in the neck.

Personally, I think Flutterbat is cute as hell. Other than that, you raise some very good points. Really, I think Flutterbat's cuteness is the only good thing that comes out of this.
Snips and Snails ain't got nothing on Flutters.

Flutterbat was a cool design I won't knock that but I was hoping that the natural conclusion was they'd have to hogtie her and Flutters would learn something about being naive but nope, four seasons in and she still hasn't developed at all.

I see your point and although this is a bit late and I just watched the episode some points aren't crossing mind here (Although I get your non-friend caring thing that's... A very lame point.)
Fluttershy if anything in this episode was against driving away the bats. I get that your point stems from this. But you must remember that's what she is, if that makes any sense, a animal lover and caretaker wouldn't kick a puppy out of its only source of food just because some upper race, friend or not, told them so. You sound like the farmers in the old days nagging about crows eating crops. NEWS FLASH, she said how many times that IT ACTUALLY FREAKING HELPED THE ORCHARD that the bats drinking the juice but spitting out the seeds. Past that she spoke of building them a sort of containment area. THE FUCKING SPELL COULD HAVE BEEN AVOIDED IN THE FIRST DAMN PLACE! Nope. Ignore the ANIMAL EXPERT on how to CONTAIN a ANIMAL problem and go straight to the fucking magic. She isn't naive if anything she is a pony of moral standard, and tries up holding that, as well as someone who is still all too true to her name. She cracks easily under pressure. Some of the worst comes from your friends adding those together tend to be a bad thing. Onwards though.
In power ponies I don't agree with her trying to run off, but just proves to a certain high degree just how much trust she has in her friends, adding that to her shy tendencies and sprinkling in a action packed fight... Not a good thing. Past that we've seen her get made at others various times when the problem at hand had to deal with animals. She gets mad and scared for animals quickly. NEWS FLASH FROM THE CENTER OF THINGS YOU SHOULD KNOW, happy birthday you apparently forgot once again in your momentary rant that she is a FUCKING ANIMAL CARETAKER WITH OVER oh say 50-100 pets minimum. BUGS ARE STILL ANIMALS YOU KNOW. And those vermin, ARE MAMMALS STILL! 1ST GRADER SHIT MAN, 1ST GRADE!
Past those points I can't say much. I haven't seen the actual parasprites episode, but I can pick up the pieces well enough not to need to watch it.
Sorry if this angered you I uh... I get pissed off really quickly when people try to rant about others without looking at the other side first.
Oh and uh... The spell wasn't her fault it was a Problem with how the spell worked Twilight even says so in the show, the spell sucked out the primal desire to suck the orchard dry, then somehow it went to Fluttershy like a bouncy ball on a wall and floor.
You throw it, it hits the floor, hits the wall, only in this case it didn't come back. As the thrower was Twi' the floor was the Bats and the wall was Fluttershy.
Again sorry for yelling at you like that. Half of that probably reads of like shit. Just felt that a counter argument was needed and I'm actually kind of... Easy to piss off. I think I said that already.

I personally don't like the Flutterbat myself.
And I also think that Fluttershy wouldn't have been against the spell that would control the bats eating habits per se, it was just the method that would have to be employed that they'd actually be lucid enough for the spell to be cast.
She views the Stare as a dangerous thing (Which it kinda could be if some malevolent pony could use it) that should only be used under the most dire of circumstances, which would mean life-threatening situations in the extreme. And while SAA losing the lion's share of the harvest could be like that, there are other Apple farms throughout Equestria whom they could call upon for help.
All in all? I think both Applejack AND Fluttershy were right in the most basic senses, but wrong as well. I believe that in times like these there is no right answer.
In defense of Fluttershy, whom I like, I think it is poor writing. They have to push the envelope with her, but they shouldn't. So I blame the writers, as who else can be blamed?
